He's talking about how your intentions linger on after you die. In time, a lot of the subtleties (grey areas) of you are forgotten, and what's left is a simplified perspective on who you were and your intentions. In that respect, Kaworu is spot on. Look at how we whitewash famous historical figures.

I don't think that monologue is talking about soul transference, at all. In my eye it's a serious, down to earth kind of thing to say about what you leave behind. It could even be Anno talking to the audience.

Like Kaworu said Wille basically did to Shinji, turning him into a pariah because of his coincidental involvement in N3I, despite the fact its much MUCH more complicated than that?

It could also be said the other way around, Shinji will realize Kaworu wasn't really the saint he thought he was.
