I'm (darkly) laughing at this scene, because of course Gendo burned every photos and mementos of Yui because everything important is inside his heart, and totally not because his (memory-wiped) son having photos of Yui and potentially realizing that Rei looks suspiciously a lot like his mom could put the Plan in jeopardy, no sir!
