I would chose Beneath the Remains from Sepultura, because the lyrics remind me of the situation on 3.0 and also reminds me the Shinji's feeling and vision of things in this movie.

Guys... It would be nice if you use songs that you like to listen. Try to not use songs from Evangelion, use songs you think it would fit in Shinji's feeling of the situation and the situation of 3.0 itself.
