I was about to make a thread like this. Didn't know one already existed, huh.
Anyway, I've always associated Brighter Than A Thousand Suns by Iron Maiden with EoE. The lyrics fit the plot of EoE so well I think.

This is very Evangelion. It reminds me of when Shinji runs off and is wandering through Hakone. It's wonderfully melancholic, and very, very Shinji.
Here lies Squigsquasher.

City of Angels - Thirty Seconds to Mars
Lyrics
Lyrics
SPOILER: Show
There was truth, there was consequence, against you.
A weak defense, then there's me.
I'm 17, and looking for a fight.
All my life, I was never there just a ghost, running scared.
Here our dreams are made, the one.
Lost in the city of angels
Down in the comfort of strangers.
I found myself in the fire burnt hills.
In the land of a billion lights.
Bought my fate, straight from hell.
A second sight is paid off well.
For a mother, a brother and me
The silver of the lake at night.
The hills of Hollywood on fire.
A boulevard of hope and dreams.
[ From: http://www.metrolyrics.com/city-of-angels-lyrics-30-seconds-to-mars.html ]
And streets made of desire.
Lost in the city of angels
Down in the comfort of strangers.
I found myself in the fire burnt hills.
In the land of a billion lights.
(Angels, Angels)
I am home, home, home, home.
Lost in the city of angels
Down in the comfort of strangers.
I found myself in the fire burnt hills.
In the land of a billion lights.
One life, One love.(repeat)
The city of angels (repeat).
A weak defense, then there's me.

Well there's this song by New Order
Yeahs. A few things by those guys is pretty suitable. Even just things like Bizarre Love Triangle or The Perfect Kiss.
Uhhm figured this Beach Boys song would've been good for the start of the instrumentality sequence in EoE. Because;
The world could show nothing to me,
so what good would living do me.
Though it 'aint as dramatic as uh. What's it called again? Komm, Susser Tod. Yeah. As a replacement of that.
I don't know why, but Electricity, Electricity is reminding me of episode 11 right now.

I can't believe nobody has yet mentioned "The End" by The Doors. The title alone makes it an obvious candidate. Thematically, the song might as well have been made to be a companion piece for EoE. I started to write a big long dissertation analyzing the relationship between the song and the events of the show, but I think it's better to let Jim Morrison speak for himself, since he has to be one of the greatest poets of the age. Just listen to the song while thinking about the events of the series and EoE, and you will see immediately what I mean.

Mad World - By Gary Jules
This is reminds of Evangelion quite often, though there is one other one that does this better, I just can't remember at the moment.

If you have to think, do it in German.

Alas, I can't associate that song with anything other than Gears of War after the commercial for the original.
Shit that was 7 years ago? Oh my god...

I associate it more with a Metropolis AMV, but yeah, it's a good fit.
A couple that come to mind for me:

If, for some reason, someone makes a Sing Along show with the characters, I can see Kaworu and Rei singing this to Shinji.

I never would have expected it, but while listening to some power ballad goodness today I discovered that GNR's Estranged seems oddly fitting for Q. Almost suspiciously so.

Dunno if anyone else has already said it, but I Ran (So Far Away) by A Flock of Seagulls reminds me a lot of Evangelion for some odd reason. Maybe it's the theme of running, as seen in the title, that reminds me of Shinji. I find that the part where the singer says "I couldn't get away" at the end of the chorus reminds me of Episode 4 as well.
There's also "A beam of light comes shining down on you" that reminds me of Asuka in Episode 22 against Arael. Heck, there's even "Reached out a hand to touch your face" in the last verse, where I think of Shinji wanting to reach out to people like Rei and Asuka, or maybe the beach scene from the end of EoE.

And I mean that in the most sexually painful way possible.

You made me think there was a band called Giant Naked Rei.

Well, there are a few songs that remind me of NGE,
Talk Show host reminds me of Shinji in ep. 19;
"I want to be someone else or I'll explode."
How Shinji was horrified that Toji was in the infected angel, and couldn't do anything but watch it while the dummy system was in control of Unit 01.
"You want me, well, come on and break the door down
You want me, fucking come on and break the door down
I'm ready, I'm ready, I'm ready, I'm ready, I'm ready..."
When he was leaving, and certain he was never going to pilot again. 'I'm ready...' would refer to when he was watching the fight go on with Kaji, and decides to go back and pilot.
SPOILER: Show
Sing - Blur
I can't feel cos I'm numb
I can't feel cos I'm numb
What's the worth in all of this?
Sing to me
So what's the worth in all of this
If the child in your head
If the child is dead
Sing to me
Talk Show Host - Radiohead
I want to, I want to be someone else or I'll explode
Floating upon the surface for
The birds, the birds, the birds
You want me, well fucking well come and find me
I'll be waiting with a gun and a pack of sandwiches
And nothing, nothing, nothing, nothing
You want me, well, come on and break the door down
You want me, fucking come on and break the door down
I'm ready, I'm ready, I'm ready, I'm ready, I'm ready...
