I should probably stop posting things that in all likelihood aren't references, but darn it:
SPOILER: Show
This takes place at an abortion clinic, but humorously I only made the 303 = MOM connection because of this thread. At first I just thought "Woah, haha, it's 303, just like in End of Evangelion!. Then I remembered the thread and thought, "Oh, right. 'MOM'."

During MD Geist OVA (don't remember which one) there are a bunch of mechas who have an Eva-01 looking head, but only at certain angles. Much like the "nimenkizou" from that other puppet animu.
I cant say for sure since I'm too lazy to look it up, but didn't md geist come out before eva? I'm fairly certain it did, at least the first one anyway.

Damn, note the similarities: hair color, blank facial expression, and the room number. What a coincidence... When this was made?
Edit: This was in 2004.

First brought up by InstrumentalityOne, the grindcore band Discordance Axis (now defunct) had a final album inspired by Eva, in which most of the track titles reflect their homage to the show's darker themes.

Sidenote to EM and those living in NJ: need to interview the frontman.

Anyone watch the last 2 episodes of Hyakka Ryōran Samurai Girls? Seemed like there was some homages mixed in there, the command center, the star field, the upside-down drip, the blue flame, the instrumentality-esque sequence when Jubei is "losing her individuality", the hand sinking into the left breast. Was there any more?
The 1997 movie Pooh's Grand Adventure: The Search for Christopher Robin, animated in Japan by various anime studios, contains this:
The word "SEELE" is not part of Christopher Robin's note and only appears in that one shot.

Took me a while to track down the scenes, but here they are. They weren't as obvious as I thought they were when I watched the last 2 episodes so I'm asking for second opinions. Keep in mind that the art style is kind of peculiar in Samurai Girls.
Intro to Episode 11
Shot of the command bridge in Episode 11
One of the starfield shots from Episode 12
The hand going into the left breast from Episode 12
The upsidedown drip and ripples from Episode 12
The blue burst of flame (similar to what we see in the Evangelion OP) from Episode 12
Also, the last part of Episode 12 was all black and white, that's not really an Evangelion reference though.

I saw this when I was watching Ika Musume during its airing, but didn't bother making a screencap of it. Took me a while to find the episode it was in since it lasted for like 2 seconds.

Actually its first appearance was in the caption contest. I added the Seele logo in to make it relevant to Evangelion but nobody noticed it.
The random appearance of the word "SEELE" in Pooh's Grand Adventure is real, though.

I made the picture in Photoshop by taking a screenshot (I don't remember which episode; it was from a DVD I checked out from the library), taking a groundwork image of the Seele logo, sampling the color of Brain's drawings, applying that color to the Seele logo, scaling the logo down to fit in the empty space on the board, and drawing the arrow going from the single eye to one of the eyes on the Seele logo.
I expected to fool people, but I never expected the image to get around so much. I'm sort of impressed.

That's the original before the SEELE logo was shooped in.
