It is an old anime trope, this tendency to repair or rebuild extraordinarily fast. Anno might be lampooning one of his old favorites: Space Battleship Yamato. The Yamato takes impossible amounts of damage but sometimes returns to pristine condition without any explanation. And it happens with the New Nautilus in Nadia as well. He's played the trope straight, as well as subverted it.

Because Anno wants it both ways. He wants to on the one hand be semi-realistic and show that a large amount of time has passed, which just screws with his wanting it all to take place within six months. Add this to the list of reasons trying to come up with a non-contradictory timeline is a hopeless venture.

NERV has an extremely limited budget, but that's only because everything they do is so expensive.

You know, they do have a few building size robots in the piramid shaped basement. It's also crutial to have teh city running in case of an angel attack so it's not totaly unforseable.

Time dilation. That's the only way it can work. The series takes place over four months, and they had enough time to rebuild everything. These statements aren't contradictory because time is moving faster inside Tokyo-3 then it is outside. How? AT-fields, probably from Lilith . . . Best explanation I can think of anyway.

In terms of time span of the series, we know it starts in 2015 (says so in episode 1) and ends in 2016 (says so in episode 25 or 26), so no more than 24 months.

Considerably less than that, given that Instrumentality takes place on January 1, 2016.
Nothing is so valuable that it need not be started afresh, nothing is so rich that it need not be enriched constantly.

If they wouldn't rebuild Tokyo-3, then there wouldn't be a city anymore to defend (or use as an extra layer of protection). The plot demands it.
