2. Is there any fan consensus or Word of God as to how much time occurs between the different events of the series?

3. It's clear Pen-Pen is sapient - we see him manipulating complex objects, we see him reading a newspaper, etc. But - does Misato know it?

1. There was a map somewhere that marked the location of Misato's apartment as being in the northwest of Tokyo-3 (I have a feeling she wasn't allowed an apartment in the GeoFront because of Pen-Pen).

1: From the Wiki:

Misato Katsuragi's apartment is located in an apartment block fairly distant from the city center of Tokyo-3. The rest of the apartment block has either been completely abandoned or is simply unoccupied, as Misato's is the only veranda with furniture and her's are the only lights we ever see on in the building.

2: It's vague, and it's largely dependent on a calendar in episode 9 being accurate. It could be a short as 5 months.

3: He gets anthropomorphized a bit, but I only ever looked at it as being cartoony, not as him literally being intelligent enough to read. That's a bit of a stretch. I throw it into a fictional bag with shit like this:

If people can divine that Misato's appartment is the only occupied one in the building from the fact it's the only veranda with furniture, etc. (rather than go "the artists simply could not be assed to draw more details), I can reasonably conclude Pen-Pen is sapient from the fact we see him reading newspapers.

To be honest... I've come to the realization that there may not be any one, true cannon in the Eva-verse. To paraphrase Shinji's shadow-self in Episode 20:
