can someone explain why this is so controversial?
I've watched all the episodes and movies and I noticed the religeouse symbols and understand the story for the most part(i think) but why is it considered so controversial?

Who died?
Oh, but God forbid any of these theories have any validity! After all, we are just brainwashing innocent people with Reichu's fanclub propaganda!--Trigger's Elysium sarcasm for the masses!

In other words, Shinji has shifted into a form we can't see?

Yes, the composition of the LCL inside the plug has chemically altered

Or was Shinji dead there too?
and everyone else supposable does?
Cronicles would seem to indicate a large portion of Lilim returned and rebuilt after 3I.

Because stupid people here Angels and say ZOMG they're fighting a war against God. Then there's the fact that no one can completely agree on NGE.

I had always assumed it was because of the two endings.
EoTV: Controversial because it does away with all the plot and focuses instead purely on the psychology of the characters
EoE: Extremely violent and disturbing. Even though some may say the characters weren't "dead", they were arguably killed for their souls to be released. Thinking of them as not being dead is like thinking that people who are in heaven/hell are not dead. Which I suppose some people may think. I'm agnostic so I don't really know how I'd feel about the situation. But yes, it's meant to be a very psychologically disturbing movie.

Call me simplistic but if you can restore your physical body then you're not dead. Death is permanent.

No, everything has just been joined into one.

You know though, SEELE themselves call it death, it technically isn't but the process was at least intended to be permanent.

Incidentally, in the script, when Seele say "blah blah blah united in death" towards the beginning of #25', there are quotes around 'death' (like so: 『死』).

They may not have been permanently dead, totally dead or spiritually dead, but they were clinically dead, legally dead and narratively dead.
It's that last one that really counts.

Because it's incredible...incredible stuff is sometimes controversial. Just look at Elfen Lied. Heck, there are plenty of amazing games out there that are controversial. (I'm trying to think of a good example of a movie, if anyone has any suggestions.
Personally, i think it might be because of some of the sexual tension involving fourteen year old kids (though that age is full of sexual tension). Religious references...I'm sure some people felt it insulted their religion. Maybe it was just because it was hard to understand.

I thought I mentioned my views on this on another theard of the same topic, but I always thought it was because of not knowing wheather or not EoTV and EoE is concurrent or not?
That and the psychological mind-fucks that both the series ED and EoE have probably piss people off... I guess people don't like the fact they have to find their own answers (Ha!) instead of everything being spoon-fed to them.
Though it's somewhat good to know the death threats were in fact meant for Death & Rebirth and NOT EoTV as stupid Leaky states.
@ the post above me:
GAINAX themseleves stated the Judo-Christian reilgious symbols were just meant to look cool (Pointless Reilgious Symbolism! TM) and would have reconsidered using those had they know it would have been a hit internationally.

You can fix Wikipedia, you know.
P.S. Why do you keep on calling it Leaky?
