I swear I didn’t imagine this. I was on one of those old sites where you could read manga for free that was scanned in. The manga featured Shinji and Asuka on a depopulated earth after the events of EoE. Going about exploring, looking for other people, raising crops, etc... does anyone know the name?

None of the Wikipedia article seem to mention anything like it.

Thank you.

That sounds like something fan-made to me
I can see why Gendo hired Misato to do the actual commanding. He tried it once and did an appalling job. ~ AWinters
Your point of view is horny, and biased. ~ glitz2hard
What about titty-ten? ~ Reichu
The movies function on their own terms. If people can't accept them on those terms, and keep expecting them to be NGE, then they probably should have realized a while ago that they weren't going to have a good time. ~ Words of wisdom courtesy of Reichu

Sounds like Evangelion Re-Take. There is apparently a version with and without porn. People here seemed to like it very much, I've never read it though.

While Re-Take has some epilogue material, it was mostly an in-series Peggy-Sue. I think this was most likely an American webcomic whose name currently escapes me; with lower probability, perhaps pengel's Happy End of Evangelion.

Happy End of Eva was also Japanese, but OP is probably thinking of their other series, Epilogue of Evangelion. They have respectively some 300 and 700 pages of cute short stories, but HEoE is set in a "normal" post-NGE world and Epilogue is set in a post-3I, post-EoE one. Like the others mentioned, it's probable OP is thinking of a doujinshi.
