I believe they were behind every malfunction that wasn't caused by an Angel in the NGE series. I wouldn't be surprised if they went with that same theme again.

I can’t read Japanese, but the “Sound Only” screen pops up everywhere in Nerv voice calls to people in NTE. If you look at the scene where Gendo tells Shinji he did a good job with the Falling Angel, you’ll see the Eva’s interface use the same “Sound Only” screen that Asuka has on her phone in this shot.

All the equipment is paid for by Seele, so it would make sense that their logo would be on the equipment in the Eva and in the Geofront.
Now I wonder if Seele have even provided phones for the pilots so that they're easily traceable.

Well, they got Seele's layout, I guess. (And they do have a very distinct one.) I always thought Seele's logo was specifically the seven-eyed face, the snake wrapped around the apple, or just the word "SEELE" in boldface. But, yes, since that layout appears to be unique to Seele, then it does look like all of the communication devices the pilots use are provided by Seele.
In NGE, a call that Shinji got on his cell (that Misato provided him?) was blocked by Nerv for straying into sensitive information. Even though I'm hesitant to use old lore to interpret new lore, it's not a huge stretch of the imagination to believe that Nerv/Seele would survey the phones they provide their pilots for the same reasons in NTE. I'm not sure how vital to the story this detail will become, though, seeing as how Wille separated from Nerv/Seele. The days of Seele tracking their pilots via company-provided technology seems to be in the past by now.

I don't know what't the big deal, Seele are in a Sound Only Call, so it's Sound Only, as is Asuka with Misato. They just use the same OS.

"Just the same OS" doesn't even make sense, since these are only cell phones (I hope), not core-based technology like what the monoliths use.
There's a cut scene where Seele say outright that what happened to Asuka was planned. This is hinted in the final film in more subtle ways -- and this is one of those ways. The red-on-black visual motif is used in connection with "technology that has something mysterious to do with Seele" repeatedly. Having the pilots communicate through little Seele monoliths is really suspicious. This similarity was created where one did not have to exist. If nothing else, it screams "we are observing everything you do to make sure you do precisely what we planned for you". I'm sure it's not a coincidence that the phone is next to a puppet with "Asuka" stitched into it.

Honestly I just kinda love that these movies go back so far that when 2.0 was made Asuka had a flip phone.

Possibly missremembering but I think there was in one of the draft scripts for 2.0 a cut piece of dialogue in a SEELE conference after the Unit 03 incident about the 'proposed/or hoped for merger/fusion of Eva and Angel'

Now in 3+1, you'll see Asuka pull up an iPhone 48 to talk to Misato. The world is on the brink of extinction, yes, but you gotta do what you gotta do to keep up with the times.

Ya know, a lot of mysteries wouldn't be mysteries if people either used the best video source available like the BD
Or just opened up the CRC which has all the monitor graphics in it
It's really nothing sinister or different from a whole bunch of other red graphics NERV's command center constantly throws up.
