As for my answer, nothing really scared me in Eva. It's not like I go to sleep at night worrying that Gendo's out plotting the end of the world.
Though the closest emotion to fear, would be the worry that my favorite character was about to die: Misato.
I still think Shinji should have taken her up the elevator with him. B|

I was never scared by the series, shocked yes but never frightened, but fear for a character’s well being yes. I did fear for the cast’s well being during the course of EoE.

Eva's more disturbing than scary, but everyone has their own version's on what they think those words mean. I for one don't have a definition of what I would considerer scary. I don't really like the word scary, it sounds clumsy and childish to me for some reason.

Rebuild: Eva 01 vs. EVA 03 (Bardiel) battle. The changes that they did are more disturbing than the TV series' battle. Never seen it? Well, BE PREPARED.

I think the better question would be which scene didn't scar you the most?
But in all seriousness, I wasn't actually scared by the show, but more like fazmotron said: It left a scar.
For me, the one scene that left a bad mark on me was, of course, the Kitchen scene. Every sense of friendship between Asuka and Shinji was just shattered from that point on. :(

I think it would be episode 18, Shinji screaming "stop it stop it stop it..." While being completely helpless and just... Watching how the dummy plug dismembers a boy like him.
Or maybe also episode 16 when he's getting absorbed in the Sea of Dirac, his screams of despair must have been tough for Misato, a shame that we couldn't see Asuka or Rei's expressions during the thing tough.
