I'd think she was doing a damn good job... If she didn't have to order him to his death every once in awhile or make him live with a high and mighty abusive bitch... Misato's mothering would have been fine. Beyond just trying to pry him out of his shell just a little she respected and understood him for who he is which is a lot more than can be said about many moms.
The milfing didn't come later until she realized being a mom wasn't good enough or wasn't what Shinji wanted or needed so she had to try a different approach. And her second attempt would have been spot on and succeeded had it not been for that God damn balkalite
