I doubt the whole thing's about Shinji, but this lyric right here seems too specific to be unintentional.
The purpose of writing is to inflate weak ideas, obscure poor reasoning, and inhibit clarity. With a little practice, writing can be an intimidating and impenetrable fog!

I'm only said the FIRST verse was reminicent of Shinji, the rest is just randomness.
And "shred" is a compliment. Like "Man, you shred Guitar!!!"
It's not an emo song either....in that it's not exactly emotional, and the guy's voice isn't unbearably whiny either.

Never thought of El Scorchio that way. I knew the first line of the lyrics. It is kinda creepy when you think about it though, should see if Weezer would verify something like this. I know, it probably was an accident, but sometimes things like this aren't.

Meh, I don't think it is really an Eva reference. I think it was chosen for rhyme, and for the uniqueness factor of it.
What would sound more interesting in a song to you:
A) The blonde and/or brunette said you shred at the guitar(very common; there is always a band with a song or two about blondes and/or brunettes and guitars).
B) The redhead said you shred at the cello(different; redheads commenting about cello aptitude is not very common material found in rock songs).

The point in my post wasn't about rhyming. The point was about the actual song content. Singing about redheads and cellos would be different for a rocksong, which is most likely what Weezer was going for.
"You won't talk, won't look, won't think of me".... Just because it may seem "Asuka", does not mean that it is. A similar argument could be made that most emo songs out there are about Shinji.
I think you're just looking way too far into this, mate. There are redheads, cellos, and self-loathing beyond Eva, you know.
Or maybe you are thinking too subliminally.... Hmmmm...

He's thinking "subliminally" which has "sub" in it. McDonalds sells subs now, and my Russian friend works in a shop which is 3 doors down from the bus stop that has a McDonalds poster on it!!!!

Evangelion first aired in Japan from October 4, 1995 to March 27, 1996. Weezer's El Scorchio single was released on January 1, 1996.
I'm going to assume that Weezer did not write El Scorchio on the same day the single was released, but rather in Fall 1995 at the latest.
Now Weezer may rock, but do they rock hard enough to be able to both compose and record in America, while simultaneously living in Japan? And on top of that, being able to watch the first episodes of Eva on Japanese television and predict exactly what will happen in future episodes?
My guess is no, they don't rock hard enough. But Shostakovich, he could rock that hard. Weezer's constant I-IV-V and I-V-vi-IV progressions have nothing on him.
