Well, why the hell was a four-year-old Shinji allowed to bear witness to Gehirn's top-secret research in the Third Annex? If you're a bigwig in these agencies, you can apparently get your kids past the red tape. For this one, I like Hexon's explanation:

Since we're told that what happened in Antartica that day was supposed to be a "Contact Experiment", analogous to what Yui was undergoing with EVA-01 four years later, perhaps Dr. Katsuragi "wanted to show (his) child the bright future..."

But they had the entire planet Earth to goof around on! Why would they restrict themselves to the periphery of Tokyo-3? Still a plot hole, no matter which way you look at it, IMO.

You could say the Angels are being lured, first by the presence of the Eva Units, and then also by the presence of Adam/Lilith. The Geofront's just a big sticky wadded ball of fly paper for the Angelic hosts. I'm never sure when I see fly paper in a restaurant (usually in SF's Chinatown) whether it's a good sign or bad. And to be honest, you never really know until about 4 AM the following morning.

Where exactly do the Angels reside BEFORE they attack Tokyo 3. They cant be just appearing at random intervals out of thin air.

We know Koworu was on the Moon prior to his attack, and Sandalphon was born in Magma.

I named my favourite plot hole Frank.

Frank is when Kaworu decided to try and find Adam in Central Dogma, after being told Adam's actually in Gendo's hand. (Although, as a few threads have mentioned, this is up for debate)
