The Raising Project Gendo is emotional too. My memories are fuzzy but it has something to do with "THIS FATHERLY LOVE, OF WHICH YOU MAY NOW PARTAKE!!!" So no, AU!Shinji doesn't have to be a girl to draw emotions from his father.

Well, the memetic molester part probably comes from the school roof scene in 2.0 when she lands boobs first on Shinji and then starts to sniff him, and in 3.0 where she's shown to troll Asuka a lot and call her by the cut nickname of "Princess" and get away with it.

It's clear that she has a lesser than average sense of shame and obviously enjoy trolling her peers from time to time, but you're right that the fan depiction went overboard with the molester perception, especially toward Asuka since Q was released, since she apparently was the only pilot around her for the past 14 years.
