I'm a native Japanese person. The context of Kaworu's grammar and vocabulary, coupled with his precedent of speaking style, doesn't allow for him to be speaking about anything other than Shinji. The second movie confirms that he was talking about Shinji.

Which one, 2.0? If you've only watched 1.0 because of it's dub, that's one thing. Just letting you know that just about all the half-way credible evidence for Sequel Theory brought up in 1.0 has been totally blown off the map in 2.0.

For the matter, what Kaworu said was [また三番ね」 or something like that, with Sanban as "third" (like Ichiban with 1st). Third impact is referred to with 「サード」. And then it's 「あなたは変わらない」. It's possible to refer to inanimate objects in the second person, but I doubt that people do that in Japanese. So yes, most likely, he is talking about Shinji. The only other possible thing is he's talking about the 3rd angel, which has little plot relevance.

I believe hes speaking to Shinji I mean that more or less is why he was created well that and to cause TI.
