Well, Gainax was having a hard time making it's deadlines for the episodes for TV Tokyo. So much so that they would have to run the latest episode (on betamax) down to the TV station on bicycle literally minutes before it was due to be aired. Obviously, the TV Tokyo couldn't check these episodes to make sure they were suitable for airing, so they just aired them without checking. However, ep 24 ended with Shinji decapitating his friend (Kaworu) and, understandably, the TV Tokyo went apeshit. You just can't show that on family time TV. And so, TV T demanded to see the storyboards for the final two eps (which, I guess, looked like what EoE was) and said "No way!", so Gainax were left with two weeks to think up a whole new way to tell the ending, using as little violence as possible. And that's why we ended up with the ep 25 and 26 that we got. That's my understanding, anyway!
If you think about it - it doesn't make sense that Gainax could make something that's as well-animated as ep 24 and then just run out of money. I'm pretty sure they would have been able to forsee themselves running out of money and would have rationed it, so they could make a proper ending. Evangelion was pretty popular too even at that time, so I don't think TV Tokyo would have decided to stop funding the show, either.
After Gainax made loads of money on Eva, they screwed up with their taxes and were given a massive fine by the Japanese revenue comission. This nearly bankrupted Gainax, and I think that's where the myth that they ran out of money towards the end of the series comes from.
