I agree, Q bombed so much that chance that is no even a possibility. And remember "If he is a boy, Shinji, if SHE IS A girl, Rei". The make the blood relation explicit. But still their relationship is very important.

IIRC, that sentence was also present in NGE, although I don't remember if it was when Shinji was prisoner of Bardiel or when he was absorbed by EVA-01 after Zeruel.
Still, in NTE that phrase appeared much sooner (during Shinji's first hell train sequence just after Sachiel in fact), probably to insist even more on their blood relation.

What even the most hardcore Asuka shipper hopes to see. As Mariachi said, NGE made clear that link the same way. but that doesn´t make their relationship less important, just no "that" way.

But putting that aside, would Anno really reveal some parts of 3.0+1.0 (wandering in the destroyed world, Shinji's wish to reach Rei even now) or the fact that we have seen this in unrelated works means there will be nothing like that in the official continuation?

Gendo certainly seems to be of the impression that Yui is waiting for him or is waiting for something to happen.

Sounds pretty romantic to me. Though, applying the song's meaning to Shinji and Rei need not be romantic at all; it would at least imply she is waiting to be joined, however.

Some people have tried to claim Danny Boy for Irish nationalist movements, even writing a third verse expressing their nationalistic sentiments; but they overlook or ignore that the original words were written independently by a prolific professional English songwriter who had no connections with Ireland, for another tune; and it was by chance that an American relative later sent the author a copy of "Irish tune from County Derry" (which has many words, but none an original folk song), and he noticed that his words fitted it well with only slight adaptations.

The words themselves are a straightforward, though somewhat morbid, love song to someone who is going away, perhaps to war.

How much of the meaning was meant to be implied by the use of that line as the title of the video is another matter, and I wouldn't like to say...

Doubly interesting that both tunes are in this case related to Shinji and Rei in NTE (their relationship and/or Yui to Shinji/Rei?) ala Danny Boy, or wanting freedom ala Please Give Me Wings!

Interesting that the song lyrics are basically enticing Shinji to the grave. Typical tonal irony I guess. The singer seems more likely intended to be Yui, considering Rei q isn't really dead and there's a lot of ambiguity regarding the status of Rei, whereas Shinji has learned already of Yui's fate and their meeting would involve Shinji's deification and thus death as a mortal.
