Okay... why is Unit 01 eating Gendo, and why does it look like that?

Ah. That's the question that sends Reichu scrambling back through millenia of posts to come up with this.
Maybe Gendo wanted it all along? A way of being reunited with his wife? His way of being instrumentalized...but why only his upper half? We can only speculate and hypothesize.
What we do know is that Gendo is now quite, quite dead.

Just to get this out so I don't feel like I'm hoarding secret information anymore: A caption in Chronicle from one of Gendo's character pages says, "Gendo's final words are an apology to his son, 'I'm sorry, Shinji'. Immediately after, he vanishes into an Eva-01 symbolizing Shinji." Why Gendo would identify a berserk-looking Eva-01 with Shinji (especially given we hear him address Eva-01 as "Yui" at one point), I have no idea; the whole thing seems only a little less silly than OMF's old proposal that Bizarro Eva-01 doesn't just represent Shinji, it IS Shinji.

Now if Chronicle would explain why Yui changes into a purple shirt right before Eva-01 shows up to take a bite out of Gendo, then I'd feel a little more appeased. (But I don't have Yui's article, so I have no clue what it does or doesn't say.)

Maybe his apology to Shinji meant that he was not going to be part of 3i, and by being eaten that symbolizes that he WON'T be tanged, so he would never be with Yui again?

The transition from this to this requires a certain amount of "fill in the blanks" no matter what. You need to explain how his glasses got on the floor like that, so, hey, might as well need to explain how the rest of his upper torso went missing...

The context makes it hard to interpret around his apology, IMO.

Okay, I understand that symbolically "Freaky Eva-01" is meant to be Shinji, but I still believe Eva-01/Yui were actually there, just simply borrowing some of that multiple places quantum physics magic of Lilith and Adam.

I just don't see why Eva-01 inducting Gendo has to be a one or the other situation in regards to what Chronicle stated. Speaking of which, that was written by Gainax staff instead of just random people correct? It is canonical and everything (though probably on a specific tier)?

@SSD: I haven't translated the list representing Chronicle's authorship, so I don't know if any of the people have direct ties to Khairax or not.

Chronicle also seems to think (in that conditionals-heavy kind of way) that Gendo was indeed complemented, and that Yui was actually looking on when he got chomped (as opposed to being the one doing the chomping), and Gendo did revert to LCL. Last sentence here:

リリスとなったレイが全人類の前に現れた時、ゲンドウの元にもまた、彼が持ち続けていた人物が現れた。力なく横たわる彼の傍ら、消失した当時のままの姿で立つ碇ユイ。おもむろにシンジに対する心情を打ち明けるゲンドウに、ユイは「シンジが怖かったのね」とすべてを包みこむような微笑みを浮かべる。ゲンドウのシンジに対する冷たい仕打ちは、「自分が人から愛されることが信じられない」という彼自身の内面がもたらしたものだった。最愛のユイに見守られながら、初号機に食べ込まれるかのようにL.C.L.へと帰した瞬間、ゲンドウ自身の補完は完遂されたと言えるのかもしれない。

They don't seem to acknowledge weird little things like Yui's shirt-changing and the fact that a huge chunk of Gendo is still standing afterward with no LCL in sight, so I'm not sure if these Chronicle people consistently know what they're talking about.

yeah, that's kinda what I think too.

also, I think like in episode 19 Yui does the most primal things, but nearly every time she goes berserk she does it to protect Shinji.

To me it's Gendo reflecting on what he's done, and, when he's thinking about how he's hurt Shinji (who can, in many ways, be represented by 01), he flashes upon an image of his own creation coming back to kill him as divine retribution.
