In episode 24, while the angel is fusing with Unit 00, and it starts trying to fuse with unit 01, Rei says:
"Is my mind and soul to become one with Ikari...?"
"You will not!" *reverses AT field*
What does she mean? That she will not allow the angel to harm Shinji? Also, she says:
"If I leave unit 00, the AT field will cease to be... I will not let it."
I morely understand that last one, but still, what does she mean by "You will not!"?

She was Gendo's puppet by sacrificing herself to save Shinji she was defying Gendo. Remember afterwards she begins to almost feel emotions and nearly breaks Gendos glasses? It was a statement of defiance that she was not his puppet and was slowly becoming self aware.

In the original Japanese, I believe Rei says "dame," which roughly translates into "I can't, I mustn't." I've seen it translated into english as simply "no," but the word chigau would be used instead in that case. For some reason Rei can't allow herself to fulfill her desire to "be one" with Shinji.

"No" is a perfectly acceptable way to translate dame (no good). Chigau is more like "WROOOOONG!" but could also translate as "no".
