I have an entire playlist dedicated to my favorite pieces from Evangelion. If I had to pick just five songs, these would be:
1 - B-9 Infantile Dependence, Adult Dependency
2 - Everything You've Ever Dreamed
3 - Komm, Süsser Tod
4 - Separation Anxiety
5 - Expansion of Blockade
The end of episode 25 (in which Asuka, Shinji and Misato are on stage, while B-9 Infantile Dependence, Adult Dependency is playing in the background) must be one of my favorite moments from Evangelion. It's the ultimate collision of the three cases covered during this finale. The way the camera moves back and reveals the characters looking at themselves on stage is just amazing (Misato's description of Human Instrumentality makes me shiver). Perfect scene.

I feel like I can't pick just one because different songs are good for different sorts of feelings, each vital to show's contrast in tone. I'd have to have separate categories for the tone they each create:
Cruel Angel's Thesis: Anticipation. Of course. And it goes so well with displaying a montage of aspects of the show you've either already heard of or are learning about as you go.
The reprise thereof:
Thanatos: Dissonant serenity. Yeah, it's a sad song, but it's also a slow song for the combat scenes it sometimes gets used in, which kind of helps drive home the conversations and/or the romantic themes sometimes invoked during these scenes. And then it gets reprised as Ritusko's stoic facade comes tumbling down. (Tumbling down, tumbling down!) Speaking of which...
Komm Susser Tod:
Substitute Invasion: Admiration for the ideal of redemption. Not sure if it should be counted as a Thanatos reprise, but it feels so different. Going from the most bluntly Misato's ever scolded Shinji to the most plainly she's opened up about her own issues. "Moved on one step at a time" indeed.
Beast 2: Shock value. Maybe it's partly because I'd seen it parodied (WalrusGuy's Arthur YTPs, anyone?) before I'd seen the original and now knew what was being parodied, but while the standard fight music is kind of mundane, something about reprising it somehow fits both with triumphantly getting the upper hand against an angel and tragically being forced to dole out life threatening injuries to a fellow pilot alike.
There's also the music that plays during Asuka and Shinji's poolside conversation and gets reused in ep 26, but I don't know its name. I'd say it best evokes relaxation. Especially when it reminds you of when the show wasn't quite as bleak.
Oh, and from the Rebuilds, namely Rebuild 2:

Joy. Blue sky, montage of smiling faces looking at the same character they earlier looked at worriedly... all that wouldn't have been the same without the music.

Acceptance of the characters' defeat. After having you spend the past hour wondering if the NERV bridge would beat the odds, this song makes it feel less like a defeat and more like relief that at least their suffering's about to be over. Everything from third impact music through the credits. The sappy tone of the former somehow feeds quite well into the pop-esque tone of the latter.

I think generally Evangelion has my favourite OST of all time but I'm gonna have to be severely basic here and say that Komm Susser Todd is not only my favourite Evangelion song but my favourite song of all time, It is the only song that harbours such complex emotions and themes and it never fails to make me cry which no other song has been able to accomplish, makes revisiting EOE hard.
Also euro nerv is my favourite version of Decisive Battle and I was completely astonished when I first heard it.
I also must say that Kokoro Yo Genshi Ni Modore is insanely underrated in terms of Evangelion Music.

Besides the opening theme, I've been really into the Dilemmatic triangle opera (specifically the Ayanami vers.). It's literally one of the best songs

Been listening to all four of the rebuild soundtracks recently and 3.33 just slaps. It's a really great soundtrack start to finish but in particular the five or six songs that accompany the fourth impact sequence amaze me.
This is my favorite song from 3+1. I also like the alternate, longer version titled "This Is The Dream" further down the track listing.
