Why the lipstick
This puzzled me greatly when I saw the final episode. Out of everything in this final scene, why the lipstick? I mean, we've never seen Maya wear some before so it puzzles me she is here. Well, other than it makes her look pretty, I guess? Thoughts?

Maybe she was making out with Ritsuko in her instrumentality session and Ritsuko's lipstick got smudged onto her lips?
The only other reasons I can think of are:
It symbolizes her getting more in touch with her feminine side (maybe as a result of instrumentality).
Or, she just felt like doing something different.

The lipstick is visible very briefly and seems to go away when she speaks - which strongly suggests animation error. There are instances of female characters losing or gaining lipstick, like Ritsuko in Episode 02.

I don't ever recall seeing Maya with lipstick either. The only character who consistently has lipstick as part of her design is Ritsuko, although Misato wears lipstick in Episode 07 when she's dressed up for the Jet Alone event. For Maya to have lipstick in just one scene - and barely noticeable at that - really has me thinking off-character/coloring error. Or maybe she just imagined herself wearing lipstick for instrumentality? Who knows?
There's no shortage of cultural things that would appeal puzzling to those outside that culture and besides, men have dressed fancily and used makeup aplenty themselves across history. If you really want to have a more detailed debate on that, you could start a new thread in the Off-Topic subforum.

The cel used is from the OP. I wouldn't read that much into it.

Re: Why the lipstick
It must be the key to everything... Quick! To the neutron image scanner, I'm sure we'll find the passcode hidden in the interlacing between the pixel framing.
This thread sucks.

Oh... I understand now. But I guess it's just an animation error of sorts (in the intro since that's where the cel came from), like I thought in the first place. Still, I wanted some other thoughts on it. I guess we can call the tread complete, unless we want to debate why the choice of pink lipstick now, do we?

Pink is the most subdued color of lipstick; it fits in with Maya's subdued nature. It wouldn't fit her personality to color her lips a sultry red or devious mahogany.
Among the people who use the Internet, many are obtuse. Because they are locked in their rooms, they hang on to that vision which is spreading across the world. But this does not go beyond mere ‘data’. Data without analysis [thinking], which makes you think that you know everything. This complacency is nothing but a trap. Moreover, the sense of values that counters this notion is paralyzed by it.

I’ve tried a couple times to post something constructive, but all I can come up with is a quip about needing to wipe that lipstick off my face at some point. I’m not sure if I’m disappointed in myself, or in trying to reach a conclusion other than “inconsistency in animation.” Maybe it’s just there to make her look happier in 3I.

Agreed. Of all the characters in NGE, Maya is probably the most date-able. Hopefully she swings both ways.
