If we're counting Ghibli as anime, then probably Laputa. If not, then probably Project Eden.

Out of what I've seen the best one is probably Princess Mononoke (I'm not considering franchises that started on TV and eventually got movies like Eva and Patlabor, otherwise Mononoke would have some strong competition).

It's hard to pick one, as always, so I'll nominate two for now:

Akira - One of the classics; the face designs are a bit weird, but you get used to them.
Mindgame - Strange and sweet, and I find it quite hypnotic.

And in the runner-up slot, Ghost in the Shell, what else?
The recent The Garden of Words is something special, as well.
I like Nausicaa, but I prefer the Manga.

Spirited Away was probably the best Ghibli movie I saw, followed closely by Nausicaa.

My top picks for movies would be Princess Mononoke, which I actually saw 3 ways (raw, subbed, and dubbed), Ninja Scroll, and Castle of Cagliostro.

Mononoke hime might have been the first anime I saw (my uncle worked for GE as a salesman in Japan, he brought a copy back in 2003) and although I used to think it might be nostalgia, I've rewatched it several times to affirm that it is indeed my favorite.

EDIT: Speaking of which, Japan is getting the BD of it this december. Gonna import the shit out of that.

I don't count the Kara no Kyoukai films, otherwise they might be up there.

Totally agree, on both accounts.

The Eden series was a completely random series I just happened to come across on Netflix. Enjoyed it, for sure.
That being said, if we are counting it as an anime (which, I believe we should, because it totally is... that's like saying "I'm not a human". Just because I say otherwise, doesn't mean it's true. Laputa, totally.

Laputa is my favorite, though really you can make a case for lots of Miyazaki's work. I'm not sure why more people don't imitate that style.

Excluding Evangelion movies, of which EoE and Q - in that order - are my favorites, I would have to say The Disappearance of Haruhi Suzumiya. Though its emotional impact relied heavily on the viewer having seen the series, it was a thing of beauty the first time I experienced it.
