Makes me wonder what are those round parts function...

It's worth noting that the valves on Mari's shoulders also appear to be rotating. Perhaps some kind of fluid is being circulated around the suit? A cooling fluid perhaps? In Shinji's case, perhaps heat is being pumped away from the damage to his hands? In Mari's case, beast mode may be generating heat all over which needs to be filtered by the suit backpack. (Apparently, real life bomb disposal suits have such cooling fluids). However, the reappearance of the same spinners on Eva-13's hands would bring this interpretation into question.

Going by the rejected CRC beast mode design which TMBounty_Hunter provided, perhaps the spinning discs could be related to "Beast Mode"? Eva-13 certainly appears to have a hidden mode after it grows a set of new arms. However, Asuka doesn't have any such markings on her newer Willie suit.

EDIT: Before I forget, the spinning device also appears on Eva-08's induction levers during its bootup sequence just before Mark.09 attacks the Wunder. I'd appreciate if someone could provide a screenshot.

That's actually a very good theory : the pain received by the pilot via the mental link seems to release a lot of heat : look at the the bright light and lot of bubles, it's like the lcl in the area is literally boiling! Besides remember that when Shinji's arms were damaged because of Sahaquiel, once he was killed we can see that the hands of his plugsuit have a melting mark on the hands! Actually I think that the bandages Shinji later sports in the hands are actually to treat burns he sustained when his plugsuit melted.

So to fix this problem, heat dissipators has been installed on the new generation of plugsuits : those big rounds spinning thingies! They are mainly in the wrist, because the hands are the area where the Eva is the more often wounded, and probably because of the two command handles the pilot always receives more pain feedback if it comes from the hands.

Same thing with the Best Mode : Mari clearly says that the process is very painful("Hang in there EVA-02, I'll bear the pain with you"), since the Eva almost mutate on the spot, so to prevent that the pilot literally melts with the plugsuit, the heat-sinks automatically activate and goes on full speed(hence the glowing, and because it's cool of course!) with an additional one on the chest area to protect the vital organs!


Now as for why the WILLE plugsuit don't have them, I have two theories :
1/ their plugsuits are inferior versions(lack of resources) and don't have the heat-sinks. But the fact that Asuka used the Beast Mode and didn't melted alive contradict that(her plugsuit don't even have a slight damage)
2/ their plugsuits are even better models with an integrated and miniaturized heatsinks. neo-NERV still use the "old-new version" for the pilots of EVA-13 because it will only sortie once and briefly (and they never gave a shit about their pilots anyway)

I just noticed something while looking again at this scene in my latest review of 2.0 : at the same time the shoulder valves things rotate, Mari's plugsuit seems to contract more around her body (look at her chest)
Looks like those shoulder valves are actually bolts that contract more the plugsuit during Beast Mode, maybe to augment the synchronization?

I've seen concept art that shows Mari in that scene with the plugsuit really contracting on her, pulled into the thing on her chest below her breasts.

Well it's in this very thread. The shoulder bolts also play a role there as air valves.

If you think about new cellphones, computers, chips, and other hardware they get slicker and less bulky each generation. Apply that logic to the plugsuits.

I find it highly unlikely that Ritsuko Akagi and Nerv reached the same conclusion on the design of the plugsuit. (Nerv's stuff is most likely designed by the Magi, which is like three Mother Akagi's, but I doubt Akagi and Magi reached the same conclusion. Also Rebuild's Magi might not be based of Mother Akagi brain anyways.)

Probably that Rei Q had to regularly sortie with Mark.09 to fight WILLE, so her plugsuit had to be the better possible (or maybe it's a special model of plugsuit made specially for piloting Mark.09 due to its ADAM's Vessel nature?), while Shinji and Kaworu will only have to use EVA-13 once, and just to decent throught the main shaft and grab the spears, while being escorted by Mark.09, so they probably didn't bothered to design and build a male version of the next-generation plugsuit, for all we know the ones Shinji and Kaworu's EVA-13 plugsuit were just the old Mark.06 ones with a new painting job on them!

First, it's WILLE, without the hyphen.
Also, WILLE do have their own R&D department, they're the ones who designed the new armor types for Units 02 and 08 for example, so if they are the resources to design and build new armors for their Evas, developing and building new plugsuits shouldn't be a problem.
The fact they favor sober and utilitarian designs, giving their machinery an almost "jury-rigged together" look, doesn't mean that they don't have technology and are reduced to a scavenger state.

As for why WILLE and neo-NERV's female plugsuits are slicker, both explanations are possible and cab even overlap : first, fanservice; and second, as you said advancing technology tends to be slicker and less bulky, both organizations developed their technology based on the same general principle (less bulky for better performances), but each on their side, being why Rei Q's plugsuit is of a different design than Mari's and Asuka's.
