The question at hand is:
Why does her eye ooze bubbles?

Is it because the improv-repaired right eye on 02 isn't as well shielded as the still intact one?
But 02 lost her right eye, whereas Asuka has her eyepatch on the left.
Is the heat produced boiling the LCL and Asuka's bodily fluids(dunno how these things work)?

And excuse me if I am late to the party, but do we know this already?

In 2.0 there's a shot of Asuka locked away in NERV headquarters being worked on after the Bardiel incident. If you look closely there's something with a needle inspecting her eye. I'm pretty confident she lost her eye during 2.0.

As for what's under the eyepath, I always imagine it's the NERV logo. (Lol) Or the Will-E logo now. But there's still another movie to find out.

It's an established mechanic in NME that attacks to Evas result in massive LCL bubbling over the corresponding body parts on the pilots.

Haven't studied the 3.0 opening enough to make a good guess about what causes the eye damage, but it could be due to the Angel reflecting light onto Eva-02's real eyes through the green lenses. Only Asuka's left eye shows synch effects presumably because the right side of Eva-02's head is a mechanical implant not subject to physical pain.

Localized bubbling around pain affected places is not new, I think, don't remember glowing though. Don't ask me how it works.

The light hurts Unit 02's biological left eye, so synchro means Asuka feels (phantom) pain there as well.

It looks like the glowing is just a side-effect of the Eva taking damage. Asuka's shoulder glows when its arm gets blown off, too.

Anyway, I'm of the camp there's more to it than typical Eva to Pilot damage. Awfully specific to show only that eye start glowing/hurting. There's something going on there, I'd bet money on it.
