If Yui wouldn't be complicit, she could have shut down at any time (and/or at least wouldn't have waited for Shinji, as Gendo's line implied). So Shinji's actions could still fall in line with whatever her own plans are...at least we'll see with 3.0.

Well, Fuyu implied that "the plan" was made 14 years ago, so Yui might be 'in' on a few Details like, that they want Shinji to trigger God Mode via power of Love.
She obviously couldn't have known who would fill the role of her potential daughter-in-law, tough...

Maybe the plan said "Power of love" in general without further specifics... Or it just said "something related to an extreme emotional reaction of Shinji's" and Yui going berserk after Shin-chan's pleadings would still have been within the parameters... in any case, we'll find out next year or so

It would be horrifying because he's cutting his mother off from her ability to control her body and even her own AT field. His ignorance of this would not make this any less horrifying, any less than his apathy towards the world makes his attempted destruction of it less horrifying. And although he has yet to completely acknowledge it, he has without doubt become aware of a linkage between Unit 01, Yui, and Rei. Really, I'd rather assume Yui is just back to being an exploitative dick, and is complicit in his bullshit.

He's heard people going on about Evas having "personality data" and he's well aware that they can act on their own without the pilot's input, surely he should at least be considering that there's something alive in there?

But I think Yui would be okay with Shinji doing stuff - In EoE, for example, she let him choose...

I still don't think Yui had any say in what happened in that scene, since I extremely doubt she was down with "KILL ALL HUMANITY" and had no way of knowing that Kaworu would make a saving throw (pun totally intended).
