This kind of ties into him being a prude like you said, but he's only 14 and his worldview hasn't really been formed yet. Shinji has a sex drive but like most 14 year olds he's probably not entirely sure exactly what to think of it, much less what others think of it. To see Misato in such a raw state was probably a huge shock that played into his feelings of disgust.

He's sexually repressed. Its kind of a step beyond prudishness but it ties into his general intimacy issues. He probably wants sex just like any other 14 year old boy, but he is so afraid of other people he can't cope with that.

Beyond that its just really weird to see anyone you know on a non-sexual level having sex. Its kind of weird seeing anyone honestly having sex (I am not counting porn, where generally the entire act is so over-dramatized it looks nothing like sex). Its kind of the removal of what we typically identify as human behavior, its a thoroughly primal act of seeking pleasure that is quite...undignified.

When you develop a certain bond with people of any gender it kind of becomes weird thinking of them sexually, because its so far removed from regular interaction.

So Shinji does kind of feel it weird seeing two people whom he looks up to and who were his friends/mentors going at it. I mean, I can't imagine either of them look bad with their clothes off (This is an anime), but its a side of a person they keep separate from the rest of themselves.

Also, as a sidenote, you say, think, and do really weird things in the throes of passion, things that kind of don't leave that place because they don't belong anywhere else.

I don't know if Shinji was really upset or just disillusioned. We build up our perceptions of the people in our lives and to see them outside that can be a shocking experience, even when it's something we "know" they do or someone we "know" they are. Call it a kind of willful ignorance that we don't like shattered.

These two scenes or ideas have no relation in my opinion - Shinji wanked to Asuka as a means to confirm his mundane existence.

The Misato/Kaji scene was just another view of the world that would possibly result if Shinji wanted AT-fields to exist - i.e. other humans. Because Misato was like a mother-figure to him, he had to form some sort of disgust at this behaviour - i don't think his prior wanking concerned him at alll in that moment.

But thats my opinion. I guess you can relate the idea of "Misato's cross in his hand" to the idea "bodily fluid in his hand". Substances/materials in hands are a strong symbolic element in NGE. In that case - Shinji and Misato are sleazes.

You can read a hell of a lot from it. To me, he looks confused and uncertain above all else. Also something to consider: it might just be the first time he's actually seen sex. Considering his general attitude, I doubt he has much experience with porn, so it's probably a bit of a shocker.

Also, Misato is something like a mother figure, and she's pretty much always "wearing a mask" - He probably couldn't imagine her being unrestrained or just... not dominant. Judging from the dialogue, he's more shocked about the fact that what he's seing doesn't quite fit with his perception of Misato that because of the sex itself.

I agree with this assessment, he obviously has some concept of it but the actual practice of the act is probably really shocking to him. I always thought of "This is Misato? She does...This?" with the emphasis on 'This?' He is no doubt a little distraught by it being Misato, but also the idea is alien to him.

I think "upset" is a bit too broad a term to apply to this scene, but then again it's so emotionally complex that few words could adequately capture it. I can't really describe the feelings this scene invokes in ordinary words, but the best I can do is try and encourage you to imagine it for yourself. Look at it this way: Shinji has this very intricate and strange relationship with Misato, where she's kind of a mother figure, sister figure, love interest and object of sexual desire all at the same time, and Shinji himself has some pretty deepseated issues with his own sexuality as we all know. Now, given all of those things combined, try and imagine how he must have felt seeing this woman who he looks up to engaging in this very adult act - an act that involves shedding one's inhibitions and persona, and being truly "naked" in more than just a literal sense - that he himself is uncertain and afraid of. It's troubling and explosive, for certain, and Shinji, being Shinji, most likely has no idea what to feel about it. Maybe some of this is just my interpretation of the character, but then, this is Eva - some degree of personal inference is only to be expected.

That scene and Shinji's reaction reminds me a little bit of the one from episode four, when he's in the mostly empty theater sitting through the 'second impact documentary' and happens to notice a couple makin' out.

That was probably one of the first moments from the tv series where I felt like I kind of related to Shinji. I can still clearly recall, with alarmingly little effort, what it was like to be about fourteen years old, having recently moved into a new town and enrolled in a new school, with almost zero experience even talking to girls (never mind doing anything else), a jerk for for a father and feeling basically depressed as hell regarding all of the above.

Right around that time I was even suspended from school for a few days as punishment for standing up to a teacher and refusing after he'd ordered me to pick up someone else's trash off the floor. Granted, it's not quite the same thing as Shinji's disagreement with Misato over how to deal with Shamshel, but I think the whole "distrust of authority thing when you know you're right/they're wrong" definately still applies.

My point is that I think there are moments in a young man's life when you just feel rotten, like you don't have a friend in the world and that the situation is unlikely to improve any time soon. If you're someone like Shinji, maybe you deal with it by hanging out in an empty theater; perhaps you can hope to sort things out during Instrumentality (or, as in the case of EoTV, some combination of the two). Either way, what I think we can all agree upon is that when the going gets rough and you're hip deep in depression, the last thing you really need to see is two people getting their freak on right in front of you. I can personally attest that this is seldom helpful and, in most cases, only serves to accentuate how dysfunctional one tends to feel in comparison.

Not to disagree with what others have posted here, but I don't think it's entirely fair to label an inexperienced fourteen year old kid as either a prude or sexually repressed just because he would prefer not to have a front row seat to other people's intimate moments.

Then again, what the hell do I know? Turns out I'm a weird guy who thinks that it probably wouldn't kill most of the moderately to extremely successful mating pairs out there to dial back their behavior a bit and stop flaunting their sexual prowess around the non-significant-other-having Shinjis of the world. Maybe they could show a little class and get a room, or something.
