The trap is trying to find the right answer as opposed to your answer. Anno wants us to interpret the series in our own ways. I think that's important to keep in mind while debating theories and such here.

Personally, after scouring for a source to "the existence that gazes upon man," I'm content with think that it was simply Anno's first hint that Rei was a freaky Lilith/Yui/Clone cocktail.

I think the key to understanding the whole thing is to find the source of "the existence that gazes upon man." It's obviously a quote, and they're obviously trying to give us the answer, but where is it said? That may be the answer.
