Even the movie isn't that depressing. It's about the cleansing of humanity. God wipes clean the slate of humanity and starts again with Shinji and Asuka as the new age Adam and Eve. I hate to nitpick however, all humanity can and will return to existance, listen to the lines towards the end...

I think it being Yui in ep 1 makes a lot of sense. Almost like she wanted to see her son, so she apears in the form of the being most similar to her that has a pysical presence.
