Actually a case could be made that Rei in 23 rejected the idea of wanting to become one with Shinji in preference for staying true to Gendo's plan (which in turn is why she seems to NOT reject him in EoTV) while in 23' her rejection is of the angel's idea of bringing Shinji down...
