The show seems to treat the mother-child thing as a given limitation, rather than an intentional optimization. There is no guarantee that mother-child love is going to be the strongest bond there is; it entirely depends on the people in question. What about siblings? Paternal love? Lovers? Etc. Hmm...

If an authoritative source tells us the maternal part of Kyoko's soul is in Unit 02, and we have nothing in the show to contradict it, the rational course is to assume that, yes, the maternal portion of Kyoko's soul is indeed in Unit 02.
