After the 2nd viewing of EoE I got to the conclusion that Shinji didn't knew that his desperation will lead to the Instrumentality. Rei didn't really explains it to him, in fact she lets his desperation grow until his Ego-barrier is destroyed, which is what truly leads to the instrumentality...
