I think male genitalia would make sense. I've always viewed the Units as, at the very least, physically male, even with female souls.

At 0:51 you can see Eva 01's foot being forced into the ground, with the purple background. Doesn't seem to go directly down though, so it seems less likely to be Sahaquiel.
