Shinji figuratively rejects other people's individual existences by choking Asuka and then explicitly rejects it in his conversation with Rei right before Rei fires up the Anti AT field. He says something along the lines of "Everyone can just die."

Stick an S2 engine in it and attach a particle cannon to it and it could threaten an Angel, or worse, an Eva. By letting the project come to completion and then sabatoging it at the worst possible moment they did far more damage to the project then if they'd simply cut its funding.

I would have forgiven anything else, but I'll be damned if they gave her a decent fight scene to really flex. Sure she loses her big fight in EoE but it's just plain awesome.
