How did they made those outlineless frames in the EOE?

Is it ever explained officially? Did they put the main frame below, thrn put a cel on top of it an colored it? Or did they ruined those frames? Or did they just removed the outline cels? Like how?

They just flipped the cel around and shot the reverse side.
