As the anime, rebuild and manga start in the same place and the changes start off subtle, getting bigger as time goes on; it got me thinking about the rebuild's domino effect.
Some of the dominos were knocked down way before the starting point of the story, of course, but it's interesting to pinpoint them taking effect.

Simple things like relationship development between characters seem to go on to affect outcomes.

For example;
Ritsuko never got involved with Gendo, which made her less arrogant, a real friend to Misato, and Lilith was never a secret from NERV personnel.
Kaji never took a job as Asuka's coach, so she never had a crush on him. This means that Kaji didn't use Asuka's feelings to pit her against everyone as he dropped her off, which took away a lot of the competitiveness.
Without this, Shinji didn't feel the need to prove himself to her and he focused on Rei instead.
Shinji having better relationship development with Rei made her happy, but with apocalyptic consequences.

The hardest pill for me to swallow was that in the absence of episode 7, Shinji never got close to Misato or accepted her as his family.
He meant a lot to her, but the feelings weren't mutual.

There's got to be loads of examples. Anyone else got any?

ironically due to the near third impact Kaji did not die after exhausting his luck playing triple agent.

With Shinji "dead" in combat, Misato decided to fully support Kaji by giving him the necessary connections for the rebellion against Nerv, in addition to both restarting their relationship culminating in Kaji Jr.

in addition I also mark the early intervention of kaworu. which culminated in a series of events in the reverse of EOE where the good guys (proto-wille) are those who invade the geo-front trying to avoid the third impact. but they fail, Kaji sacrifices himself leaving Misato behind.

now Misato and the others know everything that is happening apparently giving them a opportunity to fight (they never really had it because nerv could have defeated them at any time)

unlike EOE where Misato wants Shinji to pilot the eva in 3.0 she wants the opposite.

mari is probably the most chaotic variable introduced in this domino effect although we don't really see that she has an influence on the events until the end.

Unlike EOE where Shinji is isolated and without classmates in 3.0 + 1.0 he is accompanied by his old friends from school, Asuka and Rei. giving you time to recover for the final battle.

Asuka is now a clone and her whole mama trauma is changed to not having a family and being alone in addition to having to survive the rebuild version of the hunger games to have the right to live againts other clones of herself.

Fuyutsuki betrays gendo in the final battle by allowing mari to destroy the nerv ships and devour the adams.

Misato supports Shinji as his guardian / foster mother instead of promising to have sex before she dies if he pilots the eva. as a result Shinji is emotionally stable in the final battle (plus other additional factors).
