There's bits and pieces throughout the topic, but most notably Mari's and Asuka's plig suits have been recolored, eyes have been changed/improved, one or two line changes (both Asuka, but pretty minor, during combat against Mk.09), and one of those downed...military things in Central Dogma now carries the Wille.
It's mostly polish I'd say. In their own words to make it look closer to Shin.

I always felt like if there were any retcons, they'd have been just subtle change in details to make the intended message more clear, it's not like Anno to outright change the plot after the fact. Good to hear that that seems to be the case indeed.
I can see why Gendo hired Misato to do the actual commanding. He tried it once and did an appalling job. ~ AWinters

A couple of the changes described were visible in the digest video. One was Asuka's plugsuit being altered. The other was Eva 13's wings being purple.

They appear to have a moving texture on them, indicating that they are indeed likely made out of core. Purple core can also be seen in the original cut of the film forming the "iris" in the crater around Nerv HQ.

Someday I hope that we'll be reunited if that is what's destined to be. Perhaps we'll discover that elusive bible. And then we will finally be free!

We're finally getting a home release of this version, wich gives us hope on having 3.0+1.01 in our hands somewhere around october-november of this same year.

They do, it's one of those things I wasn't really paying attention to when it was happening. I was more concerned about the spears just looking a bit more...cartoony than I would have liked; but this is just a nitpick.
