But looking at it through that lens, you could take the 2nd verse almost as a 1:1 reference to the graveyard scene:

I'm (darkly) laughing at this scene, because of course Gendo burned every photos and mementos of Yui because everything important is inside his heart, and totally not because his (memory-wiped) son having photos of Yui and potentially realizing that Rei looks suspiciously a lot like his mom could put the Plan in jeopardy, no sir!

Personally, I'd actually buy that he burned everything in some grief response before he even had the idea to make Rei.

It’s not supposed to correspond to any scene from the show. It’s based on a troll spoiler that was spreading on Japanese social media soon after the movie’s release, where people said that the ending was a ripoff of Terminator 2’s ending with Shinji in place of Schwarzenegger. The fan-art is making fun of it.

Well in a way, that was in essence what Shinji planned to do at the end of Shin (sacrificing himself to save the world), it's just that Yui's last-minute intervention saved him from being the sacrificial lamb.

"Middlesex" is a historical county of England that now is part of Greater London, but people's brains being where they are these days, it's likely to be taken as something salacious.
