Retro anime or games with dark, unsettling vibes?
Not specifically horror, just more disturbing or graphically violent than most anime. I notice 90s stuff has this quality to it, NG Evangelion [obviously], Akira, Ghost in the Shell, Serial Experiments Lain, Gundam Thunderbolt [season 1], GARAGE Bad Dream Adventure, Final Fantasy 7 and 8, and the Pokemon Adventures manga all perfectly exemplify the feel I'm searching for. Gritty, creepy, gory, ALMOST horror, but that's not the focus.

Hmm; Getter Armageddon might fit your bill there, at least some parts of it. There's definitely more than just that, but off the top of my head I can't recall any others

Ooh yeah, I've been wanting to check out the Getter series but wasn't sure where to begin, if I like Armageddon I'll check out Shin/New Getter Robo cause I heard that was the best anime adaptation of the original dark manga where like the pilots become more insane and murderous with every mission they finish or something.
I think Nadia Secret of Blue Water also fits this category, since it's mostly a fun, if tense, adventure series that young teens can enjoy, but sometimes goes full on nightmare fuel like the trip to Atlantis, or Electra's experiences wandering her destroyed home and witnessing all the fucked up corpses of people she knew, or the horrific death of those Nautilus crew members and their screams followed by Jean's reaction, and most memorably, that one prototype human we see onboard Red Noah and there's like a half-second close-up of it and it looks like a baby with it's head cut open and it's brain falling out... fuck.

If you've never watched Getter, I'd probably start with New. While it is true that it is the most faithful adaptation of the manga in terms of tone, it is also not exactly a good show by any stretch of the imagination, and the only merit it has is in my opinion is to provide context for the things Armageddon draws from while not being 100 episodes of monster of the week.
Armageddon is a great show, but it's a bit of a mess to get into completely without context; also if you're going by "save the best for last", DEFINITELY go with NEw first

Just some titles off the top of my head. For unnerving atmosphere, see Betterman, Infinite Ryvius, Ergo Proxy, Take the X Train (only available as a fansub); if you want something gorier and sleazier, check out Genocyber.

Wicked City for the sexual violence and Megazone 23 part 2 could be a contender for the way the wires on the tech of the battleship massacre the crew in graphic detail.

OOOH FUCK YEAH XENOGEARS. I gotta get around to playing that, Xenoblade 1 is the game that made me go from hating JRPGs to cautiously enjoying the genre, I'd love to see the start of the Xeno series, even if only some of the games are connected. I might try holding out for a remake actually, I know the team straight up ran out of either time or money halfway through development [sounds familliar ] and the second half is mostly text on a background with boss battles here and there, so hopefully we'll eventually see the team's true artistic vision through a remake.

Mmm, marking Wicked City under my "do not play" list. I can deal with some fucked up shit but sexual violence is one thing my fragile little mind can't handle. Megazone 23 on the other hand looks rad as shit, love the 80s anime a e s t h e t i c
Looks pretty sick, the prerendered stuff used for gameplay reminds me of The Desolate Hope which is another game that goes on this list. I might give it a go when I'm craving that specific 90s PC RPG genre.

^ To be more specific about Wicked City in case you decide to change your mind, the grand total is a few nonconsensual sex scenes before getting to the worthwhile consensual scene between the main characters near the end.
Another film that might interest you is Princess Mononoke. When I first saw it, I was shocked at all the blood and gore for what Disney was promoting to be a kid's film at the time of it's release.

Lol it always did feel weird having Disney be the US distributor for Ghibli movies before GKids took over.
Looking into Wicked City, yeah I'll give it a try. I thought it was a game and didn't even look it up. Since I'll be able to skim over the more disturbing sex stuff, it shouldn't be too bad. I was under the impression I'd either have to watch it as an unskippable or plot-important cutscene, or worse, play it.

If you want something with less sex, but from the same studio, try Cyber City Oedo (scenery porn, cyberpunk, some philosophy, and a rather creepy/tragic vampire episode) or Demon City Shinjuku (pretty wholesome really despite the title sounding like a hentai...). All three movies have a hilariously over the top Manga Entertainment dub, but I don't think that is included in the current releases...
