Yeah, Fuyutsuki makes that very clear in episode 21. I mean, he literally comes to that conclusion in the middle of the episode, asks Gendo about it and doesn't get an answer denying it.
I don't know if the Katsuragi Expedition was aware of what they were actually doing, but Seele and Gendo knew everything. It was written in the Dead Sea Scrolls (this name sounds so lame in English hahaha). Damn, Gendo even left Antarctica the day before the Second Impact happened!

I've recently reread the manga and the first three volumes of it are fairly similar to the original series, minor some changes (that's because it actually came out first). In it, I felt like Gendo always had some plans for Shinji. I mean, he was confident enough to let his son pilot Unit 01 in battle (even though he had no previous training). There is also the classic "smile scene", which shows how confident Gendo really was about the whole situation.
Perhaps Shinji was not Gendo's first option. But he was certainly a card up his sleeve!
