Someone mentioned to me that the scene where Gendo tries to merge with Rei has a part missing that's essential to the plot.
He said the part isn't in 'most' releases, but I could find out about it online. He wasn't sure which version has the complete scene.

I saw another mention of it on a forum while searching, but it only said it was something to do with Rei before Gendo tried to merge with her.
Couldn't find anything else.
Anyone know what this is referring to, please?

There are no missing EoE scenes. Not in the sense that you're talking about. There are different versions of the movie, but the differences don't involve entire scenes going missing. (Unless you count a next episode preview showing the Gainax office a scene.)

Maybe you're misremembering the scene where Gendo inserts the Adam embryo into Rei? Perhaps that scene was censored in whatever version they saw.

Or maybe he's referring to the mistranslation in which Misato wrongly tells Shinji that humans have spawned from Adam or some other lore stuff

As far as I know, EoE is complete, there's nothing missing that Anno wished he had done. Yes there are scrapped ideas like the scene where Toji has recovered enough that he's teaching himself to play wheelchair basketball, but there aren't scenes that just weren't done that, for all intents and purposes, should have been. The only thing I can think of is either Melkor's explanation that maybe he was talking about the fucked up child boob fusion shots, or the shot of Rei looking at the destroyed Dummy Plug plant when Gendo finds her to take her to Central Dogma and fuse, since I personally totally forget about that shot until I'm watching it.
More details would be great if you could get them, after the DVD menu thing with the pornstar appearing for a few seconds out of nowhere on an Australian copy of Collection 0:7, and the release of the AIDS radio PSA done by the English VAs who voiced Shinji and Asuka, I'd love to dive into another real world Eva mystery.

It sounded like he was describing how Rei took Gendo's arm like there was something within that scene that was removed. Something that he felt changed the context.
It could be that the scene was cut out of a version he saw or maybe it is the part where Rei sees the destroyed dummy system. I think Rei seeing that would change our perspective of her perspective after all.

^On a related note, there is an outtake in the Manga Entertainment dub where Gendo's VA during the fusion scene had the character wondering where his car keys were as moved his hand inside Rei.

There are no outtakes on the DVD, and Gendo's VA didn't participate in the commentary either. You're probably misremembering a joke from the audio commentary by AWL, Jason Lee, and Taliesin Jaffe.

Part of me is wondering if OP's friend is misremembering some of the extra dialogue from Eva 2, which I've had translated on my YouTube channel for a while, as actually being part of the movie. (This stuff is criminally underviewed -- thanks, YouTube!)

That commentary is where I remember hearing about it (I forgot to mention that part, and I do apologize for my lack of diligence), but I didn't think it was a joke. I thought the commentary said it was real. It's been years since I've listened to it, so I could be wrong.

I honestly can't remember the context there, myself. I guess if I have any point at all, it's that you made it sound like there were outtakes on the DVD we could listen to ourselves, when at most it's just AWL imitating a joke MacAvery made during recording.
