Best Comedy Anime?
I personally think Nichijou is the funniest comedy anime around, how about you guys?

I haven't seen a lot of comedy animes, but definitely check out trigun and black lagoon was pretty funny. The devil is a part timer is pretty funny as well

You are not alone; indeed I've mentioned it a couple of times at least in passing.
FLCL is great, but it's a different kind of humour from Nichijou or Ghost Stories. I find Nichijou palls after a few episodes, and loses my attention - it gets too samey. Azumanga Daioh is wonderfully funny, though a rather gentler humour than Nichijou. And although it's not really quite a comedy, there's a lot of laughs in Martian Successor Nadesico. And don't forget Petit Eva: Evangelion@School.

Golden Boy was the first anime I ever saw. I've been quite rude about it on a number of occasions - but yeah, it's pretty funny, too.

I was a fan of Haganai, personally. My opinion is that the second season is far better than the first-- but the first season isn't bad. It should be watched before the second season, but it's not an ordeal; it's a fun show.
Shin Evangelion brought me back, five long years later.

Looking at this thread, I'm surprised that so far everyone seems to have forgotten the time when Gainax ruined Christmas, even if I felt that particular show started off as a steaming pile and quickly turned into a trainwreck.
For straight gag shows, I'm going to second Dr. Nick's recommendation of Astro Fighter Sunred. I'm also liking Hoozuki no Reitetsu, for its similarly deadpan style.
Beyond that, we get into comedy-thriller territory, like Dirty Pair and the like (but not the above-mentioned second generation knock-off).

Great anime, one of the best i have ever seen and it gave me some big laughs almost in every episode. One of the most underrated anime ever.
Hope that one day Bones will adapt the full manga.

FLCL is funny cause it's great at mixing drama and slapstick comedy. Samurai Champloo did much the same thing, albeit with more emphasis on the Drama.
My favorite episode of Ouran is the one where the guys dress in drag in an attempt to keep Haruhi from joining the campus feminists.
FMP fumoffu, has a lot of great comedy. But it's also got waaaaaaay too much fan service for a guy like me.
