As for your second point, the title of the thread is 'crack pairings.' Thus, pairings that don't require any indicators from canon. These are pairings just for the sake of stupid fun.

The biggest problem with your "excuse" is that Shinji does not perceive Kaworu as an Angel when he meets him. He perceives him as a boy. Even after Shinji kills him it is eviden he still percieves him as a boy. And your second point doesn't explain the blushing, again I am talking about Shinji being bi, not the Kawoshin relationship as a whole.

Dude, there are different types of love out there besides romantic. For Shinji's case, he probably "loved" Kaworu in a Platonic sense because he gave him the emotional attention he desperately needed at the time. And while it's possible he loved him that way, that doesn't mean that he's gay or bi, as he's sexually attracted to Asuka, as implied by Instrumentality.

You need to be specific when using the word "LOVE" cause it can mean a LOT of things and cause a lot of grief and confusion.

As sexual orientation and reaction to external stimulus are not tit-for-tat or black-and-white, it is possible to have such reactions (and still, even, have an attraction or appreciation for the same gender) while still being straight...as orientation is an indicator of preference. Your reactions are not within your control, but your preferences are, and this is what defines orientation.

Is Shinji bisexual? Possibly. He does show the indicators of preference across several characters of both genders (though considering his social anxieties, to define these attractions as orientation as opposed to 'fixation' is difficult). The point is, the only one who can define an orientation in honesty is the individual in question, and Shinji never does. You, me, and the rest of the fandom can speculate on it to our hearts content, but to call him homosexual or bisexual is as disingenuous as calling him heterosexual: there is too much ambiguity to his 'focus of desire,' and too much internal damage to say one way or the other based on observation.

As for Bagheera...he didn't outright say that the pairing was a 'legitimate' pairing. He did say that, as both Kaworu and Rei stood at the end of the show, the only two entities that either of them could interact with in an equitable manner would be each other. So, it's not that the pairing is legitimate: it's that they have no other real options, insofar as we can infer.

Which brings us back to Shinji: I never said he liked girls and boys. I said he liked individuals in both genders, but these don't define his gender preferences: he showed an interest in TWO girls and ONE boy. You cannot, with those numbers, declare him bisexual anymore than you can anything else. If anything, Shinji's sexuality is not defined by gender, but individual: his focus of feelings are intense and linear. Using them to define his orientation is, in my opinion, a fallacy.

On a side note, however, I have to wonder why you're taking this issue so personally (at least, it seems that you are). I'm just bringing this up because I don't want any hurt feelings from misreading comments.
