No particular order
1) The original elevator scene: there was so much tension I didn't even dare to breath. In my opinion it was a mistake to incorporate it into 2.22. When you're familiar with the original, the ENT-Version feels so watered down, you can feel the persuasive dumbness of 2.22 that it hurts.
(Still love 2.22 mind you, it's my favourite Action-flick of all time, but there's just not as much brain behind it)
2) The bathroom scene in Episode 22 Director's Cut. For the first time we (and an apathetic Misato) Asuka screams her innermost feelings. This is a very powerful scene.
3) Asuka running to tell her mum she's been elected to become a pilot only to find mother dead. This is portrayed with beautifully intense audio-visual poignancy.
4) Kaworu's reassuring smile in 3.33. It's my avatar, it's one of the rare really positive emotions depicted in the movie and thus so powerful.
5) The outer space prelude in 3.33. This is my favourite action-setpiece in the whole franchise. The angles, the music, the visuals. Awesome.
6) The ending of Episode 19 left me with a pounding heart when I was 14. Too awesome.
7) Same goes for the Einding of Episode 18.
8) Congratulations!
9) All of EoEs Episode 26 left me in pieces. Too awesome to handle for me.
10) One more finale.

Well I actually just rewatched Eva so its pretty fresh in my memory..

10. When Kensuke is in the wilderness playing survivalist. (Ep. 4)
Just a humorous scene overall. But it does help to solidify the relationship between Kensuke and Shinji.

9. Jet Alone (Ep. 7)
The fact that this is a thing amuses me. I can't explain why.

8. Kaji's escape in the fighter plane during the angel attack. (Ep. 8)
I've always found this scene funny. Kaji is one slick dude.

7. When Shinji is leaving and Kensuke and Toji see him off, Toji asks Shinji to punch him as payback for episode 3 and Shinji does! But then Shinji apologizes saying he (Shinji) should have been hit since he is a coward. (Ep. 4)
Finally some action from Shinji! But then he cries again… typical. :shinji_boohoo:

6. Ritsuko defeats Ireul without the help of Evas (Ep. 13)
The first and only time where the Evas weren't needed. :ritsuko_mug:

5. Shinji and Gendo visit Yui's grave together (Ep. 15)
This scene sort of humanized Gendo a bit more for me as he talks about his deceased wife.

4. Episode 12
I really just like everything about this episode. All three units working together, delving into Misatos character more, and the end scene.

3. The Mass Production Evas destroying Unit 2 (EoE)
Poor Asuka. But this scene is so gruesome that is awesome. :harpy_liplick:

2. Toji being selected as the fourth child (Ep.17-18)
It's super obvious that Toji is selected to be the fourth child the whole time and the build up to when Shinji finds out is just nerve-racking. :toji_sulk:

1. Episode 24
Well you know…. :kensuke_drool:
I don't care for Eva-elitists. I don't know everything, and neither do you.

"I'm real tempted to say Kaworu and Evangelionfreak" Rahaquiel-2DIS

My top 10:

10: "This is the truth"
And the Reiquarium is revealed with all it's creepy, smiling glory... And the continuation... Damn, that's a pissed off woman!

9: "No, it's coming"
And before you notice, Rei is blowing away with Evangelion 00, taking the angel and the few little remains of the city... What mecha show would be complete without someone sacrificing himself with a self-destruct mechanism?

8: "Amen"
We actually see Rei take down an angel on her own!
The chat between Fuyutsuki and Gendo while Rei retrieves the Spear of Longinus really adds to the scene, and then: "fwoosh", the Spear is gone!

7: "Hallelujah! Hallelujah!!"
Asuka's mindrape is certainly one of the most disturbing scenes in the series, not only because it effectively ends with her, but because of the implications of being forced to revive your worst memories...

6: "Move, move, move"
The beginning of the butchery that ended with Zeruel and that set the story spiraling towards it's finale... At the expense of most of the cast sanity!

5: "Freude, schöner Götterfunken Tochter aus Elysium"

A chase which you know has many implications, for Shinji, for Kaworu and for mankind's fate...

4: "Air in G"
That beautiful, gruesome and desperate battle between Eva 02 and the Mass Production Evas...

3: "Help me Asuka! Please don't let me die!!! ... ... ... ... ... No"
That pseudo-hallucinatory sequence that finally cuts down Shinji's last string of sanity, all in the bottle-filled kitchen of Misato...

2: "So what if I'm not you!?"
Misato saying goodbye to Shinji in the elevator... All the way to "Kaji, did I do the right thing...?", sad and beautifully animated...

Here are mine, in order. This INCLUDES Rebuild

10. Both times Unit 02 uses its Beast Mode
No, I don't care that it wasn't effective the first time and had to self-destruct the second. Watching a 200-foot red cyborg turn into a a fanged monstrosity, and then a saber-toothed cat with a machine gun for an arm is pure, unadulterated awesomeness.

9. Misato's "beergasm"
You've seen it, even if you don't know what I'm talking about. It's this: https://www.youtube.com/watch?v=_2se9zxljYs
Just shows how loose a grasp of "normal" that woman has.

8. Thermal Expansion
No, not for the reason you're thinking of!

7. The End of Episode 9
Shinji and Asuka, having just defeated Israfel, fall out of their Evas. . .and promptly get up and begin arguing about whose fault it is. A hilarious end to a hilarious episode!

6. Rebuild's version of Sahaquiel
The one in the original show looked like a giant flying eyeball. Not here. Here it was all crazy geometries, alien shapes, and strange sounds. A big improvement if I must say so myself.

5. Rei's Conversation with Aramisael
This was the first time we were really offered a look into the Angel's motives, and the "Angel Tower" that grew out of it was one of the most interesting scenes in the whole show. It was also the only Angel that Rei defeated on her own, with no help from Shinji or Asuka.

4. The military's attack on Sachiel
It all starts when you don't know anything about what these monsters are or why they're here. All you know is that there tough and dangerous. And, just for a moment, it looks like an N2 bomb might do the trick. But then . . .

3. Unit 01 defeating Sachiel
This was it. This was one of the biggest moments of the show, the establishing shot, where we saw the true power of the Evas and what they could do.

2. The first shot of Unit-01 without its armor
Another significant moment I really liked--the one that revealed the giant robots we had become acquainted with weren't robots at all, but something far more bizarre.

and last but not least

1. Any scene involving Pen-Pen
What can I say? The little guy stole the show for me, and I was pissed that they got rid of him for the third movie.
Life can seem a challenge. Life can seem impossible. It's never easy when so much is on the line.

This list is subject to change, but since everything is still fresh in my mind I want to post. It includes the full TV series and EoE.

10. At the middle of Episode 26 (of the TV show), Shinj, Rei, and Asuka talk about how the world fills them with horror. This scene is criminally underrated because it does a great job of characterizing each of the three pilots. Shinji's hatred of gloomy days makes sense as he is stuck under his own gloom. Rei's dislike of the color red and fear of nonexistence fits with her hatred of a sunset. Asuka's acute self-hatred makes her loath to wake up and face the new day. This is not the reality they want to be in. A great scene which mirrors, and I think even surpasses, Rei's famous monologue at the middle of Episode 14.

9. In the second half of Episode 14, during the compatibility tests, Maya and Ritsuko have an exchange about the Dummy System. Maya says that she is still not convinced and Ritsuko says that "people of a fastidious nature will always have difficulty living among others. Once you've been sullied, you'll regretfully find the truth in this." If you've watched EoE, then you know that Maya is thinking about more than just the Dummy System when she turns her face away. A lot of the subtext in the show is hard to catch on the first watch, but a second-time or seasoned viewer can understand how Ritsuko's words affect Maya (who is the "pure" character in the show, but who could only dream of being "sullied" by Ritsuko). Clearly, Ritsuko meant it as a jab on Maya's character, but there's a question of how Ritsuko thinks that Maya thinks of her. Also, there's the more obvious subtext: when Ritsuko talks about being "sullied," she is talking about her relationship with Gendo Ikari.

8. In Episode 23, Asuka sleeps over at Hikari's house. This scene has Asuka using videogames to escape from her life, I think a commentary on video game culture by Anno. She opens up to Hikari about her self-hatred and Hikari tells her that she did her best and that what she did was great (this is one of the few cases where I like the English dub better than the subs), basically how any normal person would view the situation. Asuka doesn't respond, she just cries, and that's when we know that she's pretty much finished. I love Asuka as a character but I think there is something morbidly entertaining about watching her decline from Episode 15 all the way to EoE.

7. The hospital scene at the beginning of EoE. Just a great way to start off your movie, and to remind the audience that these are human beings and that sometimes human being do really dark stuff when they've been put through the ringer. This scene has been discussed ad nauseam but let me just say that Hideaki Anno is a brave man for putting this scene in a movie. Most writers and directors wouldn't dream of going this far.

6. In Episode 22, when Arael invades Asuka's mind. First there's the ray of light and the music, contrasted against Asuka's sheer terror. Then, there's the great scene where Unit 02's head contorts and the eyes flash. This whole sequence is one of the most brutal scenes in the show. Then we get a look into Asuka's mind, and here we see how she struggles with her feelings toward her mother and how she has trouble coming to terms with her feelings toward Shinji. It's a close and uncomfortable look into the mind of a very damaged girl and I think that's why this scene is so popular.

5. In Episode 23, Rei encounters the angel Armisael. The director's cut of this has so many great scenes: the veins bubbling on Rei's body, the tiny Rei's popping out of Shinji's body, the greyish mass that shoots out of the angel after it reveals its loneliness to Rei, the mental encounter between Rei and Armisael, and of course the final explosion that takes the shape of a giant Rei. Armisael starts out looking bland enough (a floating helix) but turns out to be the most grotesque angel in the series.

4. Unit 1 going berserk and ripping Zeruel a new one. The animation on this scene is just great, the sounds the berserk Eva make are creepy (I heard a rumor that the screams of the berserk Eva in the Japanese language are the pained screams of the VA for either Rei or Yui slowed down to half-speed), the forest scenery is so beautiful and makes the perfect backdrop for the carnage. A great, gory end to what is one of the best episodes of the TV series.

3. The final scene between Misato and Shinji in End of Evangelion. Misato's words are beyond inspirational. Another scene where I prefer the dub to the sub, just because when Misato's VA shouts "SO FUCKING WHAT IF I'M NOT YOU," it feels so real and inspired. That's my general consensus of the dub: 75% bad to mediocre readings and 25% superior. Still, both versions have a great monologue about how to keep on going even when life becomes a "cycle of hollow joy and vicious self-hatred." The kiss at the end is more tender than any kind of fanservice. Of course, all this makes it even more gut-wrenching when Shinji rides the elevator, looks at Misato's blood on his hand, and starts crying again.

2. The analysis of Misato in Episode 25 of the TV series. This scene shows a dark and conflicted side to Misato and her relationship with Kaji. Misato is really brutal and unforgiving to herself, and a lot of the things she says about being "infatuated with the feeling of primal ecstasy" and about needing someone sleeping next to her hit home for me and probably a lot of single people. There are a lot of introspective scenes in EVA but this one is my favorite because it casts a beloved character in a completely new light and expands on the themes of the show in a very mature and uncompromising way.

1. Asuka vs. the MP EVAs. Everything about this scene is brilliant. The animation was years ahead of its time and still outstanding today. All of Asuka's facial expressions are so intense, and the fight is my favorite in any anime. Every moment, from Asuka asking Misato if "that was any way to speak to a girl who is fresh out of the hospital" all the way to her grisly end, makes me feel tense. Probably my most re-watched scene in any movie, certainly in any anime. An uniquely touching and brutal series of moments.

What the hell, why not:

Asuka's First Battle: This tells us she's not all talk, and it's just glorious. At least until they go underwater and she doesn't have a clue what to do. Seeing Unit 02 jump from ship to ship, wearing its tarp like a freakin' cape, was everything that makes the action arc a joy to watch.

Asuka's Final Battle: For obvious reasons. The absolute highlight is her death, which she faces not with quiet dignity but with a furious thirst for vengeance against her killers. Her Germanic ancestors would be very proud.

Shinji's Second Shot: From Evangelion 1.0. Everything from him getting back into position, to the zoom out, to his looking up and seeing Rei doing exactly what she said she would . . . it was great in NGE, but it was perfection here. Absolutely glorious and easily one of Rei''s finest moments.

Maybe You Should Smile: Not much to say about it, just another perfect little scene, and a great point of comparison with Gendo's freakout during Unit 00's activation test.

We're Finished: That part in ep. 19 where Zeruel's about to destroy everyone, and Shinji slams into him and fights like a demon possessed. This was fantastic, a perfect complement to Asuka's battle in EoE and easily Shinji's finest moment. There's no berserker here, no crutches, no bullshit -- he's operating on pure skill, and it's plain for all to see that he has it in spades.

Leliel's Death: Holy shit, that was a creepy as fuck scene. Asuka's reaction there summed up my feelings on the matter nicely.

Nom Nom Nom: Yui eating Zeruel's core was a combination of creepy, awesome, and 'WTF is going on?' No one had any clue what was happening at that point but we all knew something big had just happened.

Asuka's Mindrape: Specifically "Don't look into my mind!" and "Kaji, I've been defiled!" So much character development in such a brief amount of time, I couldn't believe it.

The Battle Against Sahaquiel: Team Awesome running at maximum, and man was it something to see. Everyone was important, everyone worked together, and it was a thing of wonder to see. This started in the Matareal battle, but that angel was so weak it almost didn't matter. But here, there was no question -- it wasn't a matter of chance, or a one-off event; these kids could fight, and they would work together when it counted. That didn't last, naturally, but it was a hell of a thing to see at the time.

The Passing of the Torch: The scene toward the end of EoE. Previously, we see that Unit 01 is petrified. Then we have that scene with Lilith and Unit 01, facing one another. Next time we see the latter she's no longer petrified, and is in fact transformed. There is so much going on there, and it suggests so much about Third Impact and Yui's role in it, and without a single word spoken. Absolutely beautiful.

People's deaths are to be mourned. The ability to save people should be celebrated. Life itself should be exalted. -- Volken Macmani, Tatakau Shisho: The Book of Bantorra
I hate myself. But maybe I can learn to love myself. Maybe it's okay for me to be here! That's right! I'm me, nothing more, nothing less! I'm me. I want to be me! I want to be here! And it's okay for me to be here! -- Shinji Ikari, Neon Genesis Evangelion
Yes, I know. You thought it would be something about Asuka. You're such idiots.

Ugh. That was probably my least favorite scene. The way it's meant to look so much like molestation followed by gang-rape made it very uncomfortable to watch. I really hope we don't get something like it again in Final.

It was supposed to be uncomfortable. Asuka thought Eva was the solution to all of her problems, and that scene drove home the point, in no uncertain terms, that this was definitely not the case. We won't see something like that in Final because Shikinami's already moved past her dependency on Eva thanks to being Bardieled.
