I was looking into this anime to watch, and what I am getting is that this anime is another Romantic Comedy Harem type thing. But with the retirement issue with Mahoro, will this anime end on a bad note? I don't want to end up watching something that will make me laugh but then slap me in the face with a tragic end.

This is what's going to happen.
Personally, I thought the end was fine. It's more like an end, then they tacked on an extra "20 years later or something" episode.

well then......that's another potential series down the drain. And looking it up it was made by Shaft and of course Gainax. Of course its going to end tragically. Considering I wasn't going to watch the series I looked up the endings and the Manga one seems happy, turning it into a case of disney death/She's just hiding. But the anime......

Did he die? Did he live? Wtf happened to Mahoro did she turn into a ghost? I haven't been this confused since I watched End of Evangelion at 12 years old. I've seen entries on TVTropes that say that he lives and he dies....

I'm apparently the only person who thinks that the final episode, the one in the future, makes total sense. It's a gift to the fans, first, and I think it's the director trying to say something about how the fantasy stories of anime relate to our lives in the real world. That final episode is thematically similar to the "what are dreams?" bit in End of Evangelion, where you see the theater.
That all being said, more directly to your question, it is a beautiful series that you absolutely should watch.

In the manga ending, Mahoro reincarnates as a human being right after dying, to show up at the end to meet the Hero in his aged up appearance. It's happy, conclusive, and simple. He gets the girl, they probably marry, have children, the cycle of life goes on. BUT in the anime version, its vague, and that's what I hate. Like I asked earlier does he die, does he live, is that a ghost? I mean killing off the main character when his lover is right there for an ending is a dick move IMO if that's what happen. Maybe I will plan to watch it

Saint decides to recreate Mahoro. You hear them say as much, and she appears, thus tossing out the ghost theory. The series ends with both of them calmly walking out of the alley. This indicates that Suguru is not in any immediate danger of "Bleh!", and that she has recognized him. This would be, in most people's terms, a bittersweet ending. It's plenty satisfying, damnit!

Damn you, I just found this thread!
Also, the ending makes me vomit every time I think about it. It's a goddawful slap in the face, kick in the nuts, *insert euphemism here* ending that is typical Gainax bait-and-switch, cry-baby-bait. I hate, hate, hate, hate, hate it. And then Gainax goes and does two brand new episodes years later, and there is still no fucking satisfying ending. Fuck you Gainax, fuck you all.

TBK is pretty much correct about the ending. I don't really see where there's any ambiguity in the plot.
