Well, the only time Eva-01 deploys after that is against Armisael in episode 23, Kaoru in ep 24 and in EoE. It would have to be the first of those, if at all.

Presumably she has the umbilical cable in #23 because only Yui can use the S2. Plus, after what happened to EVA-04, I doubt Nerv wants to take any unnecessary risks.

It would be a rather odd predicament to have unit-01 rising dramatically upward until the umbilical cable restricts any further movement. It would kind of ruin the mood.

In EoE, Yui was clearly in charge. Shinji was synchronized to the point that he got visuals and felt Eva's pain, but he really had no say over anything that happened (except condemning all life on Earth to liquidation).

This was NOT a standard launch procedure, wherein the umbilical cable would be attached and restraints removed, blah blah blah. Yui basically broke out of the Cage, blasted the Pyramid to hell, sprouted wings, and levitated up and out.

The #23 instance makes perfect sense for the reasons I stated before:
(A) Nerv didn't want to fuck around with the S2 (or else risk getting wiped off the planet like EVA-04 and Second Branch)
(B) Yui took the S2 in for her own purposes, so it figures that she'd be the only one who could use it.

#24 poses a problem, though... We see both Evas active for over five minutes (without the pylon battery backs).

The fight scene in the shaft also confuses me -- aren't they both basically in a prolonged free-fall? Seems awfully controlled, for such...

Looked more like they were levitating using their A.T. field to me. Also explains how Kaworu can fly.

Don't look at stuff like this to hard looking for the meaning. It was a fight scene meant to look cool end of story.

There's nothing to say that Yui wasn't lending him a subtle helping hand at that point. Shinji had to have been far too busy being conflicted over what he was going to have to do to notice little things like the fact he'd just jumped down a several mile deep shaft in hot pursuit without visible means of support.
