Oh man, I had a bunch of crazy ideas but I have to admit, Sadamoto & Deadlines has everything I could think up beaten.
Here's a list I came up with this afternoon:
Armisael x Rei I x AU Ep. 26 Wacko-Rei x Rei II x White Unit-00 Rei that blows up from Director’s Cut Ep. 23 x Dummy Plug System x Rei III x Giant EoE Rei. The love octagon of Rei: it’s a bit much.
Maya x Toji (she’s kind of like Hikari… a little bit)
Hikari x Ritsuko
Kaworu x Gendo (ugh.)
Fuyutsuki x Maya x Hikari
Fuyutsuki x Reiquarium
Shinji x kid Shinji. Could probably attempt some pseudo-serious existential thing out of this if someone really wanted to--assuming it hasn't already been done.
The guy that snaps his pencil in Ep. 01 x the girl dragging the dead body in EoE before she gets shot up (there’s definitely symbolism there anyway—the pencil is a universal symbol of the ‘masculine’, and the man breaks it under pressure, forfeiting his masculinity. Contrast this with the perforations in the woman—whose blood is red—as being universal symbols for swiss cheese. The resulting combination is a lactose-intolerant effeminate man suffering from crippling oedipal complexes falling in love with a woman who has holes in her body. Face it; these two were MEANT for each other)
That last one kind of sounds like Shinji/Misato, but that’s not really so crazy. It’s practically canon.

I hate mcdonalds because their mascot is a creepy spooky clown who looks like he smells funny. Seriously every time I see ronald I think he's secretly some sort of rapist who turns people into hamburgers. Also their food sucks. -Defectron
