Anything Anno himself had a hand in is canon. It's his world; it's his story. Everything else is professional-grade fanfiction. I highly doubt he had involvement in any of the PC games or the like.
As far as NTE and NGE, they are canon unto themselves, or they're part of the same canon if NTE is revealed to be part of the same universe (in some way) that NGE is.
