Well, the initial idea for "Lilin City" does come from this early mistranslation, but even with the corrected one, it's existence is more than probable, all these supplies for the Wunder fleet seen at the beginning of the movie must have come from somewhere!
Besides as I said, Kaworu said that what Shinji needs now is a place to call "his own", meaning a true home, something he never had since Yui's disappearance. And the preview talked of a place that will teach him hope.
And even though its nickname is the "ship of hope", I don't see the AAA Wunder meeting these criteria : it's far too militaristic and full of people glaring murder at Shinji to be of any real help for him.
So unless they somehow found a miraculous lost oasis or an hidden FAR ruin or some crazy thing like that, I don't see any other option than a Lilin settlement, and one big enough to show him that hope still exist, a settlement at least of a similar size than Tokyo-3.
As for the time needed for Shinji to crawl back from his pit of despair and get attached to this city, it's possible that one part of the movie happens just after the end of the previous one(which would be a first in the Rebuild, all of the movies happened a certain amount of time after the previous one), until the moment Asuka, Shinji and Rei arrives to the settlement and Shinji realize that there is still human life and civilization outside of Misato's fleet, then we get a montage of various scene of Shinji(and maybe Rei) getting used to their new life, like the "everyday life" scenes in 2.0 showing a routine getting in place after Asuka's arrival in Misato's house, representing a passage of time of various months, or maybe years.
After all, I really doubt that by the time of the end of 3.0 the giant army of MP-EVAs seen in the preview are already ready : there are too many of them to be just stocked somewhere in the inverted pyramid, and I doubt SEELE will let Gendo create a giant army when they believed that HIP is so close to being started and only Kaworu, EVA-13 and a second pilot was needed.
Finally, whatever is in stock for EVA-08 and 02(grafted into FrankenEVA, or a troll form Anno and only a complete repair of the two units will happen) will need a lot of time, weeks, if not months.
The final battle of Final simply cannot happen just after 3.0, there is too much thing to prepare to have everyone ready.

But I imagine that there will be no let-up in Nemesis attacks on Wille, so they will want Asuka back as fast as possible - and if they come for her, it seems hardly likely that they would leave Shinji out of their sight and indeed control. Unless Shinji actually gets himself back together enough to escape into hiding before there's a chance for that; but really, I don't see it going that way.

Well, the Wunder has already proved to be more than capable to take care of the NS, so Evangelions pilots aren't so desperately needed than before, and Mari is still here with EVA-08 who just needs the hands to be repaired, and she's a specialist of long-ranged fight, much more useful currently than Asuka and her EVA-02 completely ruined and who is a close-quarter-combat specialist.
As for Shinji, if the settlement were he ends into is secured enough, I can picture Misato to authorize whoever is in charge of the settlement(Kaji? Kensuke? Pen Pen? ) to keep Shinji in custody.
Neo-NERV and SEELE needed Shinji as an Impact Trigger to awake an Evangelion, now that he did it, they won't have any interest in him anymore(remember that WILLE first thought that neo-NERV wanted EVA-01, that meant that they thought that neo-NERV and SEELE could trigger HIP with an already awakened Evangelion even without a pilot), and since he can't pilot an Eva due to the risk he represent and his current mental state(and he always hated to pilot anyway), Shinji is pretty much useless to WILLE now, and putting him somewhere else will take off a big torn on Misato's side.
From here, whoever is in charge of the settlement can do whatever it see fit with him, it could be putting him in a jail to rot forever, but since Kaworu said that what Shinji needs is to find a place to calls his own(i.e. a home) and that the preview said that the place where he will end will teach him hope, the most likely thing to happen is that the person in charge will take pity on him and give him something to do to help him rebuild his sanity back.
Or it could happen that Final will directly start from the moment Shinji is already settled in Lilin City and with his sanity building itself back, only hinting on what happened between the end of 3.0 and then, and the plot will continue to the inevitable moment when Eva will catch up to Shinji and he will have to get back into a fucking robot again!
Hey, after all all of what was say in the preview for 3.0 probably happened during the time skip, yet we didn't saw any of it unfolding, only the consequences(blood-red world, Mark.06 in Lilith's Chamber).
Anno could definitively troll us again and start the next movie directly when the action starts again, maybe some months or even years after the events at the end of 3.0!

Actually Japanese language don't have conjugation for the future, it's context sensitive. That means that Misato's line can both means that Shinji really isn't needed at this moment like Ritsuko said, or that she's saying that Shinji will never do anything to help ever again.

Knowing Anno, whenever the trailer for 4.0 does come, it's probably gonna be as minimalistic as a shaved ballsack.
Unfortunately, such a time is probably at least a year a-fucking-way, cause we don't even know the full title yet. 3.0's came with the final release date about half a year before we got a teaser I think.

Well, if you're looking for that particular Edition, you'll find it on the EVA 3.0 OST under the name "From Beethoven 9". I refer to it as "Freude schöner Götterfunken". Don't know if that's the correct name, though.

Like ElMariachi pointed out, that may very well be caused by the translation of some of her lines.
If you watch her scenes carefully though, you should be able to see that, even if she's quite aggressive, she still cares about him enough not to want him dead...
-In the first scene, she actually calls for him. Specifically, she calls him BakaShinji. Unlike in the series where the nickname had a "neutral-negative" connotation, in 2.0 it was established as an affectionate nickname. If she's still willing to use that nickname after 15 years, she probably still cares.
-When she sees him for the first time, she is, out of everyone, the only person willing to get openly angry at him (as opposed to being cold/indifferent). While you may see that as negative, i'm pretty sure it's meant to convey the opposite. She gets angry because she believes there's hope for him to react and that he isn't a lost cause yet. She hasn't yet reached the point of being indifferent, and that's a good thing.
-Ofc we also have the rescue at the end...
Do bear in mind, though, that Shinji is not more important than the rest of the world for Asuka, and if she has to hurt him to stop him from doing something stupid, she is obviously going to.
Mari's lines are helpful too, especially at the end, when she tells Shinji to go help Asuka. I highly doubt she would have said that if she thought he was sending Shinji to his "death"...
But if we rly want to be negative about it, she may have brought him back just because she was ordered to and because they still have some use for him...
