First rule: NO SPOILERS ALLOWED IN THIS THREAD

I'll start with listing the nominees I'm putting in to start with the game they're from. I am limiting the final list to include one enemy per series unless there is a really good reason to include more. Nominees might not get included in the final list. Here's my ideas so far

SHODAN (System Shock 1 & 2)
Queen Larsa (Mushihimesama Futari)
The Stone-Like (Ikaruga, and the final boss starts at about 2:55 but watch the hole vid to see how tough it is to even REACH that final boss)
Kefka (Final Fantasy 6)
Bark at the Moon (Guitar Hero 1)
Fascination MAXX (Dance Dance Revolution: SuperNova)
Perfect Chaos (Sonic Adventure)
BioLizard (Sonic Adventure 2)
ALL of the Colossi (Shadow of the Colossus)
Mother Brain (Metroid series)
Saveedro (Myst III: EXILE)
Tycho Brahe (Descent ][)
Eden (Rez)
Durandal (Marathon Trilogy)
Andross (StarFox 64)
YOURSELF (Tetris)

Any other recommendations? Note: Some of the bosses I nominated here will NOT be in the finalized list. I can't promise to include anyone's nomination but I'll consider all that get recommended.

I fail to see how a loopy AI counts as a boss character when he does relatively little to interfere with the player, is never fought by the player and spends two and a half of the three games as one of the player's biggest allies.

The Elder God in Legacy of Kain: Defeiance. The fight itself was fairly straightforward, but the emotional build-up and pay off were epic. "And I am not your enemy, not your destroyer...I am, as before, your right hand...your sword! And now you will see the true enemy!"

Well, I suppose that is an actual boss battle. But if you just played the song by itself, and not against Lou, it's easier than Through the Fire and Flames.

if you're talking dancing games, M.A.G.I.C. Speed Ball (boss song from Mungyodance 2) definitely deserves a spot up there. killer bpm changes, plus, you need to read very slow speeds well. i'm not even gonna start on customs...

The GIANT FREAKING BABY in Half Life!
Yeah, I know it's called Nihilanth, but it's more fun to call it a giant baby.

What about the 'Shoot the eyeball' monsters from Nemisis A.K.A. Gradius something or other. I can't quite remember because I was 5 when I played it on an old Amiga 500...

Shoot they eyes! And it will explode.

Psycho Mantis? I have much more trouble with Vulcan Raven or Sniper Wolf in the first duel.
Oh, but God forbid any of these theories have any validity! After all, we are just brainwashing innocent people with Reichu's fanclub propaganda!--Trigger's Elysium sarcasm for the masses!
